Abstract:

Parciální atomové náboje popisují rozložení elektronové hustoty a poskytují tak důležité informace o chemickém chování molekul. Atomové náboje jsou často používány v rámci molekulového modelování a v poslední době se také využívají jako deskriptory v chemoinformatice. Protože však přímo neodpovídají žádné fyzikální veličině, nelze je měřit experimentálně. Atomové náboje lze nicméně určit výpočtem. Standardní přístup spočívá v použití kvantově mechanických metod, které využívají pouze fyzikálních konstant. Hlavní nevýhodou je však jejich vysoká výpočetní složitost, která limituje jejich praktické použití pouze na malé systémy. Výrazně rychlejší alternativou jsou empirické metody, nicméně nižší výpočetní složitost je u nich vykoupena nutností využívat empirické parametry, které často musí být odvozeny z kvantově mechanických nábojů v procesu zvaném parametrizace. Bohužel neexistuje jedna univerzální metoda nebo typ parametrizace pro všechny druhy aplikací – pro některé aplikace jsou vhodnější náboje získané pomocí jedné metody, pro jiné užitím odlišné. Pro řešení těchto problémů navrhujeme vytvořit framework pro zápis, vývoj, hodnocení a parametrizaci empirických metod pro výpočet atomových nábojů. Hlavní komponentou frameworku bude doménově specifický jazyk pro popis empirických metod. Metody zapsané v tomto jazyce bude možné v rámci frameworku přeložit na vlastní výkonný kód použitelný přímo pro výpočet atomových nábojů. Dále bude zahrnuto rozhraní implementující několik optimalizačních přístupů pro parametrizaci těchto metod. V neposlední řadě bude součástí frameworku také databáze atomových nábojů – ať už jako zdroj kvantově mechanických nábojů pro parametrizace, nebo také jako veřejně dostupná databáze atomových nábojů použitelná nezávisle na navrhovaném frameworku.

Abstract:

Partial atomic charges describe the distribution of electron density in a molecule, and therefore they provide clues regarding the chemical behavior of molecules. Atomic charges are frequently used in molecular modeling applications and they have also become popular chemoinformatics descriptors. Because of not corresponding to any physical quantity directly, the partial atomic charges cannot be measured experimentally. However, they can be computed. Standard way of their calculation involves quantum mechanics (QM), methods which make no further assumptions and which use only physical constants. The principal disadvantage of QM methods is their computational complexity which limits their practical use to small systems only. Markedly faster alternative to the QM approaches is represented by the empirical methods. However, improved time complexity comes at a price – empirical methods utilize empirical parameters which often have to be obtained from QM charges in a process called parameterization. Unfortunately, there is no universally applicable charge calculation method or even a parameterization scheme – for some applications the most suitable charges are derived using one method, for other applications by using another one. To mitigate the problem, we propose the idea of partial atomic charges framework for notation, development, evaluation and parameterization of the empirical charge calculation methods. The principal component of the framework will be domain specific language (DSL) for description of the methods. The DSL will work as a executable specification – the framework will include DSL compiler to enable direct use of the methods, i.e. calculating atomic charges. For parameterization of the methods, the framework will include several optimization approaches to be able to supply user with high-quality parameters. Last but not least, the framework will make use of the newly created database of atomic charges which will serve as a provider of QM charges for the parameterizations. The database will be used also independently of the framework as a publicly accessible source of atomic charges.
