Geometry-based Methods for Detection of Asymmetric Tunnels in Proteins

Abstract:

Proteiny jsou velmi důležité organické látky, bez nichž by život, jak jej známe, nemohl existovat. Některými z mnoha funkcí proteinů jsou katalýza chemických reakcí metabolizmu (insulin) či přenos látek v organizmu (hemoglobin). Reaktivita proteinů je proto důležitým výzkumným tématem v oblasti biochemie. Vědci z Loschmidtových laboratoří (PřF, MU) zkoumají především ty proteiny, jejichž místa umožňující průběh chemické reakce, tzv. aktivní místa, jsou ukryta uvnitř struktury proteinu a s povrchem proteinu (a jeho okolím) jsou propojena tunelem. Reaktivita takových proteinů je dána – kromě kompatibility substrátu se samotným aktivním místem – také kompatibilitou substrátu s tunelem. Kompatibilita substrátů s tunelem závisí na vlastnostech tunelu, mezi něž patří: velikost, tvar, fyzikálně-chemické vlastnosti a v neposlední řadě také dynamika neboli změna vlastností tunelu v čase. Projekt CAVER, jehož jsem spoluřešitelem, si klade za cíl aplikovat stávající (a nacházet nové) poznatky z oblasti výpočetní geometrie k vytváření specializovaného software pro analýzu a vizualizaci tunelů v proteinových strukturách na počítači. Většina dnešních softwarových nástrojů (včetně CAVERu) detekuje (a reprezentuje) tvar tunelu tak, jako by byl ve všech směrech okolo osy tunelu stejný, tj. osově souměrný neboli symetrický. Budeme-li však reprezentovat tunel pouze symetricky, např. pomocí množiny koulí se středy ležícími na křivce, může dojít k opomenutí nezanedbatelného volného místa ve struktuře proteinu, které ale je součástí tunelu. Takto dnes dochází k podhodnocení významu tunelů, jejichž tvar je výrazně osově nesouměrný – asymetrický. Přínosem této práce je návrh a implementace reprezentace, metod a algoritmů pro detekci asymetrických tunelů v proteinových strukturách. Práce je zaměřena na návrh reprezentace tunelu, která umožňuje lépe vystihnout skutečný tvar tunelu a přesněji ohodnotit geometrický význam asymetrických tunelů. Dále se práce zabývá návrhem, implementací a testováním metody detekce tunelu reprezentovaného asymetricky. Práce také využívá výsledky dosažené v oblasti detekce asymetrických tunelů ve statických proteinových strukturách k analýze asymetrických tunelů s ohledem na dynamiku proteinů.

Abstract:

Proteins are very important organic chemical substances because the existing life, as we know it, would not exist without them. Some of many functions of proteins are the catalysis of chemical reactions of metabolism (insulin) or the transport of chemical substances in organism (hemoglobin). Therefore, the reactivity of proteins is a very important research topic in the field of biochemistry. The researchers from Loschmidt Laboratories (Faculty of Science, MU) focus mainly on the proteins that have their active sites, i.e., the sites where the chemical reaction can occur, deeply buried inside the protein structure and connected with the protein surface (and the outer environment) via a tunnel. The reactivity of such proteins is determined not only by the compatibility of the substrate with the protein's active site but also by the compatibility of the substrate with the tunnel. The tunnel-substrate compatibility is determined by the properties of the tunnel, such as the size, the shape, the physicochemical properties and last but not least the tunnel dynamics, i.e., the change of the tunnel properties over time. The aim of the CAVER project, to which I am related as a co-worker, is applying the existing (and designing new) results from the field of computational geometry to the development of specialized software for analysis and visualization of protein tunnels using computers. Most of the existing software tools (including CAVER) detect (and represent) the shape of the tunnel as if the tunnel has in all directions around its axis the same shape, i.e., is axisymmetric or symmetric. But if we represent the tunnels only as symmetric objects, e.g., as a set of spheres whose centers lie on a curve, we might omit a considerable void space, which is indeed a part of the tunnel. This way, the significance of the tunnels whose shape is not axisymmetric, but rather asymmetric, can be underestimated. The benefits of this thesis are the design and implementation of new representation, methods and algorithms for the detection of asymmetric tunnels in protein structures. The thesis focuses on designing such tunnel representation which describes the shape of a tunnel more accurately and allows more precise evaluation of the geometric significance of asymmetric tunnels. In advance, the thesis focuses on the design, implementation and testing of a method for the detection of tunnels regarding the new asymmetric tunnel representation. The thesis also employs the results, that were obtained for the detection of asymmetric tunnels in static structures, for the analysis of asymmetric tunnels in protein dynamics.
