Abstract:

Táto práca sa zaoberá počítačovo podporovanou anotáciou entít v biochemických databázach. Anotácia v systémovej biológii znamená spájanie biochemických entít z výpočtových modelov s adekvátnymi záznamami z biochemických databáz. Počítačovo podporovaná anotácia musí anotátorom pomáhať pri hľadaní vhodných záznamov v biologických databázach. Osobitným záujmom tejto práce je problém anotácie v kontexte CMP platformy, online aplikácie pre výpočtové modelovanie biologických procesov vyvinutej na Fakulte informatiky. Vyhľadávanie v biochemických databázach obnáša porovnávanie hľadaných chemických názvov s referenčnými údajmi v databáze. Táto práca poskytuje najnovší prístup k porovnávaniu chemických názvov. Poskytuje toto pokročilé vyhľadávanie najmä vďaka schopnosti porovnávať chemické názvy na základe ich semantickeho vyznamu. Teoretická časť diplomovej práce skúma existujúce techniky a frameworky zamerané na automatickú anotáciu. Zhromažďuje tiež rozsiahle údaje z oblasti chemickej nomenklatúry. Praktická časť prináša najmodernejšie algoritmy pre sémantickú analýzu chemických názvov. Sú integrované do frameworku Chemical Search Engine, ktorý bol navrhnutý tiež v tejto práci. Všetky prezentované algoritmy sú podporené implementáciou.

Abstract:

This work deals with computer-aided annotation of entities in biochemical databases. Annotation in systems biology means combining biochemical entities from computational models with adequate records from biochemical databases. A computer-aided annotation must help annotators find appropriate records in biological databases. This work's particular interest is annotation in the context of the CMP platform, an online platform for computational modeling of biological processes developed at the Faculty of Informatics. Searching in biochemical databases involves comparing the searched chemical names with reference data in the database. This work provides the latest approach for comparing chemical names. It provides this advanced search mainly due to its ability to compare chemical names based on their semantic meaning. The theoretical part of the thesis examines existing techniques and frameworks focused on automatic annotation. It also collects extensive data on chemical nomenclature. The practical part brings the state-of-the-art algorithms for semantic analysis of chemical names. They are integrated into the Chemical Search Engine framework, which was also designed in this work. The implementation supports all presented algorithms.
