The study of the chromatin structure in Arabidopsis plants deficient for chromatin remodelling factors

Abstract:

Pro udržení stability genomu je nezbytné správné sestavení chromatinu. K tomu napomáhají histonové chaperony, které řídí vazbu a správné prostorové uspořádání histonů a DNA. Histony společně s DNA tvoří nukleozom, což je základní strukturní jednotka chromatinu. Předmětem této diplomové práce je vliv histonových chaperonů a dalších proteinů na udržování stability genomu, zejména jejich repetitivních částí. Práce se zabývá studiem proteinových složek chromatinu u modelové rostliny Arabidopsis thaliana. Navazuje na nedávno publikované výsledky, kdy bylo zjištěno, že v rostlinách s mutací v genu pro histonový chaperon chromatin assembly factor1 (CAF1), a to v jeho podjednotkách fasciata 1 (FAS1) a FAS2, dochází k postupnému úbytku telomerických a 45S rDNA kopií. Rostliny s mutantním FAS1 genem byly nakříženy s rostlinami obsahujícími mutace v dalším histonovém chaperonu nucleosome assembly protein 1 (NAP1), který obsahoval mutace ve třech ze čtyř AtNAP1 genů (Atnap1,1 Atnap1,2 Atnap1,3-2). Výsledkem této práce je překvapivé zjištění, kdy po vyřazení funkce těchto dvou klíčových histonových chaperonů FAS1 a NAP1, dochází v G2 generaci pouze k nepatrnému úbytku kopií 45S rDNA oproti rostlinám divokého typu. Na rozdíl od toho ve fas1 rostlinách dochází v G2 generaci k radikálnímu úbytku těchto kopií. Délka telomer ve fas1 nap1 byla oproti tomu zkrácena téměř stejně jako ve fas1 rostlinách. Dále se práce věnuje vlivu působení látek způsobujících genotoxický stres na fenotyp mutantů fas1 nap1. Zjistili jsme, že vybrané genotoxické látky ovlivňují růst fas1 nap1 mutantů, ovšem ne tak zásadně, jako růst fas1 rostlin. Byla sledována také úroveň apoptózy buněk v kořenových špičkách těchto mutantů po působení genotoxických látek. Bylo zjištěno, že ve fas1 rostlinách se podle očekávání vyskytují značné léze, avšak ve fas1 nap1 mutantech se většinou nevyskytují buď žádné nebo jen malé léze a pouze ve výjimečných případech rozsáhlejší. Výsledky naznačují, že po indukci poškození DNA v mutantích rostlinách fas1 dochází na rozdíl od fas1 nap1 k větší destabilizaci chromatinové struktury, vedoucí ke snížené životaschopnosti buněk. Předpokládáme, že u těchto fas1 nap1 rostlin A.thaliana dochází k reverzi fenotypu fas1 na původní nemutantní fenotyp, který je nejspíše způsoben nepřítomností histonového chaperonu NAP1.

Abstract:

Correctly assembled chromatin represents a key prerequisite for efficient genome stability maintenance, in which histone chaperones play essential role. They control the binding and proper spatial arrangement of histones on DNA. Chromatin is formed by nucleosome that is composed of histones and DNA. The subject of this diploma thesis is to study the effects of histone chaperones and other selected chromatin associated proteins on the genome stability and maintenance of repetitive sequences. This thesis is focused on the study of chromatin protein components in the model plant Arabidopsis thaliana. The project is based on recently published results showing that the telomeres and 45SrDNA are selectively lost from the genome of plants with dysfunctional histone chaperone chromatin assembly factor 1 (CAF1), particularly when either of fasciata 1 (FAS1) and FAS2 subunits are deleted. Plants with the disfunctional FAS1 gene were transfected with plants disfunctional in another histone chaperone nucleosome assembly protein 1 (NAP1), which contained mutations in three of the four AtNAP1 genes (Atnap1,1 Atnap1,2 Atnap1,3-2). The result of this project is a surprising finding that if we deactivate the function of two key histone chaperones FAS1 and NAP1 at the same time the generation G2 produces only a insignificant decrease in copies of 45S rDNA compared to WT plants. In contrast, in fas1 plants there is a radical decrease in these copies already in the G2 generation. The telomere length in fas1 nap1 plants was reduced in the same way as in fas1 plants. In addition, we also focused on the effects of the genotoxic agents on the phenotype of fas1 nap1 mutants. We found that selected genotoxic substances affect the growth of fas1 nap1 mutants, but not as much as the growth of fas1 plants. As an indicator of genotoxic stress, the level of cell apoptosis was monitored in the root tips of trated plants. As expected, significant lesions occur in fas1, while fas1 nap1 plants show lack of these lesions or occasionaly only small lesion are observed. The resuls suggest that after induction of DNA damage in fas1 plants the chromatin structure becomes more destabilized leading to decreased cell viability, while in fas1 nap1 mutants this effect is supressed. We expect that in fas1 nap1 plants the effect of fas1 mutation is reversed to the original non-mutant phenotype and this is likely connected to the absence of NAP1 proteins.
