Bisulfite reaction alternatives for cytosine methylation detection

Abstract:

Epigenetika je vědní podobor genetiky zabývající se regulací genové exprese a propagací genetické informace organismu v reakci na změny prostředí. Mezi primární epigenetické regulační mechanismy řadíme metylaci DNA, což je reverzibilní dědičný proces kovalentního navázání metylové skupiny na molekulu nukleové kyseliny, který je společný pro všechny organismy. V rámci mnoha studií bylo zjištěno, že metylace DNA na specifických lokusech může sloužit jako potenciální biomarker stárnutí a může být užitečným nástrojem pro stanovení věku původce DNA při vyšetřování kriminálních případů. V teoretické části práce byla vypracována literární rešerše na téma epigenetických modifikací, metylace cytosinu, biomarkerů stárnutí a metod analýzy metylace DNA. V experimentální části práce byl úspěšně připraven metylovaný i nemetylovaný standard. Byla také provedena metoda NEBNext na sadě pacientských vzorků i standardů. Pomocí této metody se podařilo stanovit věk s přesností až 5 let, avšak standardy poukazovaly na nedostatečnou úroveň konverze DNA. Při provedení metody také docházelo k vysokým ztrátám DNA (až 97 %), které byly vyšší než ztráty u bisulfitové konverze (90 %). Pro vyhodnocení účinnosti konverze byla následně optimalizována nová metoda BisQuE, pomocí které byla změřena účinnost konverze jako 100% u bisulfitace a až 99,96% u NEBNext.

Abstract:

Epigenetics is a subfield of genetics studying regulation of gene expression and the propagation of genetic information in response to environmental changes. The primary epigenetic regulatory mechanisms include DNA methylation, which is a reversible heritable process of covalently attaching a methyl group to a nucleic acid molecule that is common to all organisms. Many studies have found that DNA methylation at specific loci can serve as a potential biomarker of aging and can be a useful tool for determining the age of the DNA originator in criminal investigations. In the theoretical part of the thesis, the literature about epigenetic modifications, cytosine methylation, biomarkers of aging and methods of DNA methylation analysis was summarized. In the experimental part of the thesis, both methylated and unmethylated standards were successfully prepared. The NEBNext method was also performed on a set of patient samples and standards. This method was able to determine the age with an accuracy of up to 5 years, but the standards showed an insufficient efficiency of DNA conversion. The method also resulted in high DNA losses (up to 97%), which were higher than those of bisulfite conversion (90%). To evaluate conversion efficiency, a new method, BisQuE, was subsequently optimized and measured conversion efficiency as 100% for bisulfite and up to 99.96% for NEBNext.
