Analysis of the evolution of repetitive DNA sequences as part of phylogenomic studies

Abstract:

Cílem této práce je zaplnit mezery ve znalostech o struktuře repeatomu, struktuře genomu, evoluci genomu a fylogenetických vztazích vybraných brukvovitých druhů linie V (v rámci dříve popsané široce pojaté linie II). K tomuto účelu jsme využili nově získaný rostlinný materiál i herbářové položky společně s daty z celogenomového sekvenování, sekvence transkriptomů a Hyb-Seq sekvenační data. Tyto materiály jsme použili pro rozsáhlé cytogenomické a bioinformatické analýzy. Výsledkem práce jsou dva vědecké článkyz, které tvoří základ disertační práce. První studie se zaměřuje především na unigenerický tribus Heliophileae (asi 100 druhů) a jeho monotypický sesterský rod Chamira (Chamireae). Pomocí sekvenačních dat s nízkým pokrytím jsme rekonstruovali fylogenetické vztahy a charakterizovali repeatomy druhů tribů Heliophileae a Chamireae. Pomocí srovnávacího chromozomového malování (CCP) a transkriptomových dat jsme odhalili mezopolyploidní duplikaci genomu předcházející diversifikaci rodů Heliophila a Chamira, přibližně před 26,15 až 29,20 miliony let. Navazující CCP analýza potvrdila další celogenomovou duplikaci v rodu Chamira. V rodu Heliophila jsem odhalili čtyři hlavní infragenerické linie (A - D). Analýza repeatomu ukázala celkově srovnatelnou evoluci velikosti genomu (288-484 Mb) a obsahu repetic (25,04-38,90 %) u všech druhů a kladů rodu Heliophila. U analyzovaných repeatomů druhů rodu Heliophila jsme zjistili 108 tandemových repetic, z nichž 16 bylo společných pro alespoň dva druhy. Žádné tandemové repetice nebyly sdíleny mezi genomy rodu Chamira a Heliophila, zatímco šest "reliktních" tandemových repetic bylo sdíleno mezi jakýmikoli dvěma různými klady v rodu Heliophila. Fylogenetická analýza založená na podobnosti repetitivních sekvencí potvrdila kladovou strukturu rodu, odpovídající fylogenetickým hypotézám získaných na základě analýzy rDNA ITS a plastidových dat. Druhá studie zkoumá především fylogenezi a evoluci genomu záhadných sesterských rodů Idahoa (I. scapigera) a Subularia (S. aquatica a S. monticola), stejně jako blízce příbuzných tribů linie V, jako jsou novozélandské Notothlaspideae a jihoamerický CES klad (triby Cremolobeae, Eudemeae a Schizopetaleae). Analýza CCP odhalila, že Idahoa (2n = 16) má diploidizovaný mezotetraploidní genom, zatímco dva druhy rodu Subularia (2n = 28 a 30) mají diploidizované mezooktoploidní genomy. Plastidová data potvrdila sesterský vztah mezi rody Idahoa a Subularia v rámci linie V, ale nepodařilo se získat konzistentní topologii pomocí rekonciliace genových stromů. Došli jsme k závěru, že konzistentní sesterský vztah rodů Idahoa a Subularia může být důsledkem toho, že jejich polyploidní předci sdíleli (některé) rodičovské genomy, přestože se liší stupněm polyploidizace (4x vs 8x). Několik allopolyploidních celogenomových duplikací bylo také zjištěno u blízce příbuzných tribů (Cremolobeae, Eudemeae a Notothlaspideae).

Abstract:

The aim of the present thesis is to fill the gaps in the knowledge of repeatome content, genome structure, genome evolution, and phylogenetic framework of the selected Lineage V (within previously described Expanded Lineage II) species of Brassicaceae (Cruciferae). For this, we utilized newly collected and herbarium plant material along with whole genome, transcriptome, and Hyb-Seq sequencing data that were de novo sequenced and retrieved from public repositories. We used these materials for extensive cytogenomic and bioinformatic analyzes. Two research articles were written which form the thesis. The first study focuses mainly on the unigeneric tribe Heliophileae (c. 100 species) and its monotypic sister species Chamira circaeoides (Chamireae). Using low coverage sequencing data, we have reconstructed the phylogenetic relationships and characterized repeatomes of Heliophileae and Chamireae species. Using comparative chromosome painting (CCP) and transcriptome data we have uncovered a mesopolyploid whole genome duplication event(s) (WGD) preceding the Heliophila/Chamira split dated to 26.15 to 29.20 million years ago. In the follow up study, CCP analysis confirmed additional WGD(s) in Chamira. We have established the four major infrageneric clades (A – D) in Heliophila. Repeatome analysis showed overall comparable evolution of genome sizes (288–484 Mb) and repeat content (25.04–38.90%) across Heliophila species and clades. We have detected 108 tandem repeats in Heliophila from which 16 were shared between two or more species. No tandem repeats were shared by Chamira and Heliophila genomes, whereas six “relic” tandem repeats were shared between at least two different Heliophila clades. Phylogenetic analysis based on repeat sequence similarities confirmed the clade structure, mirroring the post-polyploid cladogenesis in Heliophila inferred from rDNA ITS and plastid genome markers. The second study primarily examines the phylogenies and genome evolution of the mysterious sister genera Idahoa (I. scapigera) and Subularia (S. aquatica and S. monticola), as well as the closely related Lineage V tribes, such as the New Zealand Notothlaspideae and South American CES clade (tribes Cremolobeae, Eudemeae and Schizopetaleae). CCP analysis revealed that Idahoa (2n = 16) has a diploidized mesotetraploid genome, whereas two Subularia species (2n = 28 and 30) have diploidized mesoctoploid genomes. The plastid data corroborated the sister relationship between Idahoa and Subularia within the Lineage V but failed to resolve consistent topologies using gene tree reconciliation. We have concluded that the consistent sister relationship of Idahoa and Subularia might be a result of their polyploid ancestors sharing parental genomes to some extent, despite being derived from different WGDs (4x vs 8x). Several ancient allopolyploid WGDs have also been detected in closely related taxa (Cremolobeae, Eudemeae, and Notothlaspideae).
