Characterization of DNA Structures in vivo and in vitro

Abstract:

V současnosti probíhá bouřlivá debata o tom, do jaké míry mohou strukturální studie in vitro skutečně napodobit přirozené prostředí biomakromolekul nacházejících se uvnitř živých buněk organismu. Riziko zavedení nepřesností při vybírání podmínek in vitro experimentu může následně vést k nechtěným artefaktům, nebo dokonce chybným závěrům o významu dané struktury. Informace týkající se biologicky relevantních struktur proto musí být potvrzeny přímým pozorováním biomakromolekuly v jejím přirozeném prostředí bez ohledu na kvalitu rozlišení. Ještě větší důraz se musí klást v případě DNA, jejíž inherentní polymorfní povaha je nezbytnou součástí metabolického mechanismu buňky a zajišťuje její správný životní cyklus. Bylo prokázano, že schopnost DNA skládat se do nekanonických čtyřřetězcových struktur, jako je G-kvadruplex a i-motiv, hraje nepostradatelnou roli při ochraně DNA a funkci mnoha životně důležitých (onko)genů. Technika in-cell NMR spektroskopie je jedním z mála nástrojů nabízejících data na atomární úrovni, kde je přirozený stav biomakromolekuly pozorován přímo uvnitř buněk. Tato práce shrnuje a rozebírá problematiku biologicky významných nekanonických struktur DNA, zejména G-kvadruplexů a i-motivů. Zkoumá, jak se projevuje jejich polymorfismus za běžných podmínek in vitro ve srovnání s výsledky získanými z živých lidských buněk pomocí in-cell NMR spektroskopie. Data naznačují, že komplexní intracelulární prostředí nelze snadno napodobit in vitro měřením, protože zde existují značné rozdíly ve stabilitě a preferencích DNA konformací.

Abstract:

There is an ongoing tumulous discourse to what degree can actually in vitro structural studies imitate the natural surroundings of the biomacromolecules present inside the living cells of an organism. The risk of introducing bias into the setup of the in vitro experiment can consequentially lead to unwanted artifacts or even wrong conclusions about the importance of structural folds. Therefore, the information regarding biologically relevant structures must be sought and confirmed by direct observation of the biomacromolecule inside its native environment, regardless of the quality of the resolution. Even more attention must be placed concerning DNA, which inherent polymorphic nature is an essential feature in the cell's metabolic machinery securing its proper life cycle. Its ability to fold into higher-order noncanonical tetraplex folds like G-quadruplex and i-motif has been postulated and proven to play an indispensable role in DNA protection and control of numerous vital (onco)genes. The in-cell NMR spectroscopy technique is one of the few tools offering data at the atomic level, where is the natural state of biomacromolecule observed directly inside the cells. This thesis dissects and summarizes the problematics of biologically important noncanonical DNA structures such as are G-quadruplexes and i-motifs. It compares the polymorphic DNA behavior manifested under commonly chosen in vitro conditions to the results acquired from the living human cells by imploring in-cell NMR spectroscopy. The data suggest that a complex intracellular environment cannot be easily replicated in vitro, and significant differences are present in terms of structural stability and preferential DNA folds.
