Oxidative stress-linked proteins in the bakterium Paracoccus denitrificans

Abstract:

ArsH flavinreduktasa Paracoccus denitrificans PD1222 kódovaná genem pden_3133 byla připravena jako N terminálně značený konstrukt a purifikovaný protein byl krystalizován v uspořádání sedící kapky. Difrakce byla dosažena na 2,6 Å a struktura byla řešitelná molekulárním přenesením. Krystaly patří do prostorové skupiny 154 s asymetrickou jednotkou sestávající z dimeru dimerů s následujícími parametry jednotkové buňky a, b, c (Å): 112,95, 112,95, 204,41. 3D struktura odhaluje některé aspekty funkce ArsH a byla uložena pod kódem 7PLE. Pden_5119 protein Paracoccus denitrificans PD1222 je kódován genem pden_5119. Tento enzym je atypická flavinreduktasa zapojená do řízení oxidativního stresu. Enzym byl připraven jako C terminální konstrukt a purifikovaný protein byl krystalizován v uspořádání sedící kapky. Pouze 3,1 Å rozlišení bylo dosaženo v datech trpících částečným selháním detektoru, nicméně struktura byla stále řešitelná molekulární náhradou. Výsledný krystal patří do prostorové grupy 19 s jednotkovou buňkou následujících parametrů a, b, c (Å): 134,51, 136,376, 221,314. Asymetrická jednotka obsahuje 20 proteinových řetězců uspořádány do struktury ve tvaru T sestávající z tetramerů proteinu. Struktura byla uložena pod kódem 7QW4. Na základě znalosti struktury byl navržen model vazby ligandu ab initio metodami a zásadní role Arg 166, His 117 a Lys 82 byla experimentálně prokázána pomocí pH testu, fluorescenčního zhášení a kovalentní modifikace jak nemodifikovaného enzymu, tak i připravených mutantů.

Abstract:

ArsH flavinreductase of Paracoccus denitrificans PD1222 encoded by gene pden_3133 was prepared as N terminally taged construct and purified protein was crystalized in sitting drop arrangement. Diffraction of 2,6 Å was acheived and the structure was solvable via molecular replacement. Crystals belong to spacegroup 154 with unit cell consisting of dimer mof dimers with following parameters a, b, c (Å): 112.95, 112.95, 204.41. 3D structure reveals some aspects of functions of ArsH and was deposited under accaccesion code 7PLE. Pden_5119 protein of Paracoccus denitrificans PD1222 is encoded by gene pden_5119. This enzyme is an atypical flavinreductase involved in management of oxidative stress. Enzyme was prepared as C terminal construct and purified protein was crystallized in sitting drop arrangement. Only 3.06 Å resolution was achieved in a dateset suffering from effects of partial detector failure, however the strcutre was still ultimately solvable by molecular replacement. Resulting crystal belongs to spacegroup 19 with unit cell of following parameters a, b, c (Å): 134.51, 136.376, 221.314. Asymetric unit contains 20 protein chains arranged in a T shaped structure consisting of tetramers of the protein. Structure was deposited under accesion code of 7QW4. Based on the knowledge of the structure, a model of ligand binding was devised by ab initio methods and crucial role of residues Arg 166, His 117 and Lys 82 was experimentally proven via pH assay, fluorescense quenching and by covalent modification of both nonmodified enzyme and prepared mutants.
