Segmentation of cells in BAL images using machine learning

Abstract:

Tato diplomová práce se zaměřuje na využití a porovnání algoritmů strojového učení pro segmentaci buněk ve snímcích získaných z optického mikroskopu. Hlavním cílem práce je přispět k automatizaci detekce buněk s cílem ušetřit čas lékařům a zároveň jim poskytnout spolehlivé informace. Anonymizovaná data pro tuto práci byla poskytnuta Masarykovou nemocnicí v Ústí nad Labem, o.z. Ve spolupráci s MUDr. Karlem Filipem byl vytvořen, anotován a validován dataset. V průběhu práce byl vytvořen a testován postup využívající algoritmy strojového učení s cílem snížit časovou a paměťovou náročnost segmentace, přičemž úspěšnost segmentace buněk ve snímcích měla být zachována. Úspěšnost segmentace buněk ve snímcích se hodnotila zejména pomocí S?rensen-Dice indexu. Dále byla provedena optimalizace hyperparametrů algoritmů Support Vector Machine a Random Forest za účelem maximalizace indexu a identifikace nejvhodnějších modelů pro segmentaci buněk ve snímcích z vyšetření bronchoalveolární laváže.

Abstract:

This master's thesis focuses on the use and comparison of machine learning algorithms for cell segmentation in images obtained from an optical microscope. The main goal of the thesis is to contribute to the automation of cell detection to save doctors' time and provide them with reliable information. The anonymized data for this thesis were provided by Masarykova nemocnice v Ústí nad Labem, o.z. In collaboration with MUDr. Karel Filip, a dataset was created, annotated, and validated. During the work, a procedure utilizing machine learning algorithms was developed and tested to reduce the time and memory requirements of segmentation, while maintaining the success of cell segmentation in the images. The success of cell segmentation in the images was evaluated mainly using the Sorensen-Dice index. Furthermore, the hyperparameters of the Support Vector Machine and Random Forest algorithms were optimized to maximize the index and identify the most suitable models for cell segmentation in images from bronchoalveolar lavage examinations.
