Virtual Environments in the Context of Biochemical Visualization

Abstract:

Oblast studia molekul a jejich vlastností obsahuje mnoho výzkumných výzev. Mnoho z nich je řešeno skrze vizuální výstup, přičemž úkolem výzkumníků v oblasti molekulární vizualizace je přijít s novými způsoby, jak získat lepší náhled do těchto dat. Biologové často nejsou pouze statickými pozorovateli existujících molekul, ale též modifikují existující molekuly nebo vytváří zcela nové. Jelikož tvar molekuly rozhoduje o její funkci, porozumět jejímu prostorovému rozložení hraje klíčovou roli. V tomto směru má virtuální realita, díky lepšímu vnímání hloubky a přirozenějším prostorovým interakcím, možnost přinést zásadní zlepšení. Tato práce se soustředí na využití virtuální reality v oblasti biochemie a molekulární biologie s cílem najít témata a oblasti, ve kterých by mohla být smysluplně využita společně s adekvátními vizualizačními a interakčními koncepty. Současný stav řešené problematiky v oblasti molekulární vizualizace ve virtuální realitě je shrnut se speciálním zaměřením na DNA molekulu. Dále jsou shrnuty nejrelevantnější výsledky v oblasti návrhu nových molekul. Poté jsou prezentovány a diskutovány mé přínosy v této oblasti. Na závěr práce shrne plán mého budoucího výzkumu.

Abstract:

There are several research challenges involved when one desires to study molecules and their properties. Lots of these challenges are tackled by visual means and it is the task of molecular visualization researchers to propose new ways of getting better insight into the data. Often, biologists do not only study the existing molecules but they might also want to modify them or design completely new ones. Since the shape of the molecule determines its function, understanding its spatial characteristics is of crucial importance. In this regard, virtual reality has the potential to be strongly beneficial thanks to improved depth perception and more natural spatial interactions. Hence, this thesis focuses on identifying topics in biochemistry and molecular biology where virtual reality can be successfully applied in combination with appropriate visualization and interaction concepts. State of the art in the field of virtual reality molecular visualization is summarized with a dedicated focus on the DNA molecule. Furthermore, an overview of the most relevant achievements in the area of molecular design is provided. Afterwards, my contributions to the field are presented and discussed. Finally, the thesis provides a summary of my envisioned future research directions.
