Software for the detection of strand bias from the next-generation sequencing data

Anotace:

V posledných rokoch prinieslo sekvenovanie novej generácie (NGS) významný pokrok v oblasti genomického výskumu a diagnostiky. NGS ponúka možnosť rýchleho, ľahko dostupného a lacného sekvenovania DNA, no stále prináša i pomerne veľa chýb. Jedným z nich je strand bias, ktorý je tiež hlavnou témou tejto práce. Strand bias je typ biasu vznikajúci, keď je informácia získaná z jedného reťazca DNA nadmerne zastúpená vo výsledných sekvenačných dátach v porovnaní s informáciou z druhého vlákna. Rovnaké zastúpenie oboch vláken je dôležité najmä v prípadoch, kedy sa vyžaduje vysoká presnosť, napríklad pri určovaní genetických mutácií z DNA, ktoré sú založené na frekvencii génových variant v DNA. Výsledkom tejto práce je program na detekciu strand biasu v NGS dátach. Nástroj ponúka možnosť vyhodnotiť a analyzovať tento nie veľmi známy typ chyby, čo by mohlo vedcom pomôcť overiť výsledky sekvenovania. Okrem samotného nástroja táto práca prináša analýzu strand biasu v sekvenovacích datasetoch technológií od troch firiem: Illumina, Pacific Biosciences a Oxford Nanopore Technologies. Výsledky analýzy ukázali, že každá z týchto technológií je na istej úrovni ovplyvnená strand biasom, čo by mohla byť motivácia k ďalšiemu skúmaniu tejto témy.

Abstract:

In recent years, next-generation sequencing (NGS) has brought significant progress to genomic research and diagnostics by making sequencing of the DNA fast, available and cheap. However, NGS is still prone to many errors. One of them is strand bias, which is also the main topic of this thesis. Strand bias is a situation when information gained from one strand of the DNA is overrepresented in the sequencing data compared to information from the other strand. That can lead to incorrect evaluation of the results if high precision is required. For example, determining genetic mutations from the DNA is based on the frequency of gene variants in the DNA sequence, and misinterpretation of the results might have serious consequences. The result of this thesis is a tool for strand bias detection in NGS data. The tool offers a possibility to evaluate and analyse this not yet very known type of bias, which might help scientists validate sequencing results. Except the tool itself, this thesis provides an analysis of strand bias in datasets of three major sequencing technology companies: Illumina, Pacific Biosciences and Oxford Nanopore Technologies. This analysis showed that each of these technologies is affected by strand bias at some level, what might motivate the further research of this topic.
