Abstract:

Biochemický výzkum se zaměřuje na studium chemických procesů v živých organizmech. V těchto procesech často hrají klíčovou roli proteiny. Ty plní důležité funkce, jako např. ovládání procesů v buňkách. Z těchto důvodů má studium proteinů a jejich reaktivity rozhodující význam pro pochopení biologických procesů. Reaktivita proteinů je úzce spjata s přítomností dutin v jejich molekulách, dutiny mohou vytvářet přístupové/únikové cesty pro jiné malé molekuly, a vlastnostmi molekulárního povrchu, který může sloužit jako vazebné místo pro navázání této malé molekuly. Ve vazebném místě může docházet k chemické reakci a výsledek takové reakce může sloužit např. jako základ pro nové léčivo. Cílem této práce je řešení některých současných problémů v oblasti detekce a průzkumu dutin v proteinech. Mezi tyto problémy patří: nedostatečná přesnost reprezentace některých dutin, chybějící podrobné informace o dutinách a netriviální časové nároky výpočtů. Tato práce představuje alternativní řešení pro detekci a průzkum dutin v proteinech. Práce popisuje tyto metody: i) detekce biochemicky relevantnějšího, tzv. asymetrického, tvaru tunelu, ii) využití asymetrického tunelu k podrobnému průzkumu úzkých hrdel tunelů a iii) techniku pro vizualizaci dutin v molekulárních dynamikách proteinů v reálném čase, která nahrazuje běžně používané metody, jež využívají předzpracování dat.

Abstract:

Biochemical research focuses on studying chemical processes in living organisms. Often, the key substances of these processes are proteins. Proteins play important roles in organisms, such as controlling processes in cells. Therefore, studying proteins and their reactivity is crucial for understanding the biological processes. The protein reactivity is tightly related to the presence of inner voids and surface features which can form potential transport paths for other small molecules or can serve as the binding spot for such a molecule. In this spot a chemical reaction between the molecule and protein can occur and the product of such reaction can serve, e.g., as a basis of new medication. The aim of this thesis is to address some of the current problems related to the detection and exploration of voids in proteins. Among these problems belong namely the insufficient accuracy of the representation of voids, missing information details (statistics), and non-trivial computational time requirements. This thesis shows alternative solutions for the protein voids detection and exploration. It describes methods for: i) detection of more biochemically relevant, so called asymmetric shape of a tunnel, ii) employment of the asymmetric tunnel to study tunnel bottlenecks in more detail and iii) real-time visualization of dynamic protein voids to eliminate the time requirements of methods that traditionally employ preprocessing steps.
