Abstract:

Pokroky v sekvenování nové generace a s nimi související snižování nákladů na sekvenování DNA umožnilo generování bezprecendentních objemů biologických dat. Aby bylo možné získat z nich smysluplné informace v přiměřeném čase, musí být tato data zpracována pomocí pokročilých výpočetních algoritmů navržených odborníky, kteří rozumí základům biologie a počítačové vědy. Tito specializovaní vědci, tzv. bioinformatici, jsou rovněž velmi cenní při následné interpretaci získaných výsledků a měli by asistovat biologům při vyvozování závěrů. Tato dizertační práce je založena na komplexní bioinformatické analýze prokaryot zahrnující procesy skládání genomů, komparativní genomiky, fylogenetické analýzy a také implementaci skriptů pro správu biologických dat. Zahrnuje dva hlavní projekty, první je založen na analýze celogenomového sekvenování a predikci funkce 204 sekvenčních vzorků anaerobních bakterií získaných ze střev kuřat, druhý projekt se zabývá bioinformatickou analýzou lidských a zvířecích mikrobiálních patogenů, zejména členů rodiny Enterobacteriaceae nesoucích důležité geny antibiotické rezistence, jako například karbapenemázy. Výsledky komparativní analýzy genomů hlavních členů mikrobioty střev kuřat naznačují, že využívají různé strategie pro kolonizaci střev. Členové kmene Bacteroidetes mají vyšší potenciál pro interakci s eukaryotickým hostitelem, zatímco Firmicutes představují hlavní producenty butyrátu. Výsledky druhého projektu odhalují mozaikové uspořádání plazmidů nesoucích geny antibiotické rezistence a jejich rychlou evoluci prostřednictvím reorganizace řízené mobilními genetickými elementy, důkazy horizontálního přenosu plazmidů nesoucích karbapenemázy mezi členy Enterobacteriaceae a také potvrdily schopnost mezidruhového šíření transpozonů nesoucích důležité geny antibiotické rezistence.

Abstract:

Advances in next-generation sequencing and associated DNA sequencing cost decrease have enabled the generation of unprecedented volumes of biological data. In order to extract meaningful information in a reasonable time, these data need to be processed by the advanced computational algorithms designed by the experts who understand the underlying biology as well as computer science. Such specialized scientists, called bioinformaticians, are also very valuable in consequent interpretation of the obtained results and should assist biologists in the conclusion drawing stage. This dissertation thesis is based on a complex bioinformatic analysis of prokaryotes, involving the assembly process, comparative genomics, phylogenetic analysis as well as implementation of scripts for biological data curation. It includes two main projects, the first is based on whole genome sequencing analysis and function prediction of 204 sequencing samples of anaerobic bacteria obtained from chicken gut, the second deals with bioinformatic analysis of human and animal microbial pathogens, especially members of Enterobacteriaceae family, carrying important antibiotic resistance genes, such as carbapenemases. Outcomes of comparative genome analysis of the major chicken gut microbiota members suggest that they use different strategies for gut colonisation. Members of Bacteroidetes phylum have higher potential to interact with eukaryotic host while Firmicutes represent the main producers of butyrate. Results of the second projects revealed the mozaic structure of plasmids carrying antibiotic resistance genes and their rapid evolution through reshuffling process driven by mobile genetic elements, evidence for horizontal transfer of plasmids carrying carbapenemases among Enterobacteriaceae members, and also confirmed the ability of interspecies spread of transposons carrying important antibiotic resistance genes.
