Abstract:

Abstract (In Czech Language) Práce je zaměřena na skládání bílkovin a interakce proteinů s peptidy a malými molekulami v kontextu jejich buněčných funkcí. Některé studované bílkoviny jsou součástí větších komplexů, jejichž disfunkce mohou způsobovat různé nemoce, včetně rakoviny a cukrovky. Studium vlastností proteinových rozhraní proto pomáhá vysvětlit jejich biologické role. Smc5-6 proteinový komplex se podílí na buněčné odpovědi na poškození DNA. Skládá se z 6-8 polypeptidů. Nse1, Nse3 a Nse4 proteiny tvoří pevný subkomplex velkého Smc5-6 komplexu. Lidský NSE3/MAGEG1, savčí ortolog Nse3 je původní člen rodiny MAGE (melanomasociovaný antigen) proteinů a Nse4 kleisinová podjednotka je příbuzná rodině EID (E1A-jako inhibitor diferenciace) proteinů. Nedávno jsme ukázali, že lidské MAGE proteiny mohou interagovat s proteiny NSE4/EID prostřednictvím jejich charakteristicky konzervovaných hydrofobních kapes. Pomocí NMR jsme studovali strukturu MAGE homologní domény a její interakce s proteinem EID. Byla provedena měření afinity MAGEC2 k EID2. Vzhledem k nestabilitě proteinů jsme využili dokování a simulace molekulární dynamiky, které nám umožnily vytvořit strukturní model EID2-MAGEC2. Dále byly studovány interakce androgenního receptoru (AR) s alfa-hexachlorcyklohexanem (alfa-HCH), jedním z nejrozšířenějších persistentních organických polutantů. Molekulové modelování ukázalo mírný rozdíl v odhadované volné energii vazby a v inhibiční konstantně dvou enantiomerů. Výpočty byly srovnány s výsledky experimentální studie využívající MDAKB2 buněčné linie se stabilní transfektcí luciferasového reportérového genu pod kontrolou AR. Nebyl pozorován žádný přímý účinek alfa-HCH na AR, ale oba izomery významně potlačily aktivitu AR ve směsi s přírodním ligandem dihydrotestosteronem a v závislosti na koncentraci. Jeden z enantiomerů byl aktivní v nižších koncentracích. Poprvé tak byly prokázány enantioselektivní účinky alfa-HCH a výsledky naznačily interakci s více regulačními mechanismy AR. Plné objasnění mechanismu toxicity vyžaduje další výzkum. V současnosti jsme svědky zvýšení výpočetního výkonu, ale predikce trojrozměrné struktury z proteinové sekvence je stále mimořádně složitý úkol. Abychom pochopili detaily skládání bílkovin, provedli jsme reverzi miniproteinu Trp-cage. a výsledek použil ik in silico predikci. Také jsme vyřešili NMR strukturu získaného miniproteinu. Kontakty aminokyselin předpovězených modelů nesouhlasí s experimentálními strukturami trp- a retro-trp klecí. Studie odhalila některé podobnosti klíčových kontaktů experimentálních struktur NMR obou peptidů. Žádný z testovaných serverů nedokázal správně předpovědět konformaci reziduí bránících pravidelnému uspořádání.

Abstract:

Abstract This thesis is focused on protein folding and interactions of peptides and small molecules, in a context of their cellular functions. The proteins studied were part of bigger complex, dysfunctions of which may cause several diseases including cancer and diabetes. Studying the interface properties of proteins explains their role in the interaction networks essential for their biological function. The SMC 5-6 protein complex is involved in the cellular response to DNA damage. It is composed of 6–8 polypeptides. The Nse1, Nse3 and Nse4 proteins form a tight sub-complex of the large SMC 5-6 protein complex. Human NSE3/MAGE-G1 the mammalian ortholog of Nse3 is the MAGE (melanoma-associated antigen) protein family founding member. The Nse4 kleisin subunit is related to the EID (E1A-like inhibitor of differentiation) family of proteins. We have recently shown that human MAGE proteins can interact with NSE4/EID proteins through their characteristic conserved hydrophobic pocket. Using NMR we studied MAGE homology domain structure stability and its interaction with EID protein. Measurements of the MAGE-C2 binding affinity to EID-2 were done. Experimental structure determination of the complex is problematic due to high instability of both proteins. Therefore the structure of EID-2 & MAGE-C2 complex was computationally modeled by the protein-protein docking and MD simulations. This enabled us to generate a structure model for EID2-MAGE-C2. Interactions of androgen receptor (AR) with alpha-hexachlorocyclohexane (α-HCH) one of the most widespread persistent organic pollutants were studied. The molecular modelling using AutoDock showed a slight difference in estimated free energy of binding and inhibition constant between two enantiomers. The calculations were compared with results of an experimental study done by using the MDA-kb2 cell line. The cell lines were stably transfected with the luciferase reporter gene under the control of AR. There was no direct effect of α-HCH on AR. Both isomers significantly suppressed the activity of AR in co-exposure with the natural ligand dihydrotestosterone in a concentrationdependent manner. One of the enantiomers appeared to be more active at lower concentrations. For the first time, enantioselective effects of α-HCH were demonstrated. The results suggest interaction with multiple regulatory events controlling the AR activity. Full elucidation of the toxicity mechanism requires further research. Ab-initio protein folding prediction still remains a challenging task despite an increase in computational power. To understand details of the protein folding we reverted the Trp-cage miniprotein and used it for in silico predictions. We also solved its NMR structure. Amino acid contacts in the predicted models do not match the experimental Trp-cage or retro Trp-cage. The investigation revealed few similarities in crucial contacts of NMR experimental structures of both peptides. None of the tested servers could predict correct conformation of disorderpromoting residues.
