Characterisation of plant telomere-binding proteins

Abstract:

Předkládaná diplomová práce se zabývá charakterizací telomer-vazebných proteinů u rostlin. První část je zaměřena na izolaci a purifikaci telomer-vazebných proteinů z buněčných jader listů Nicotiana tabacum a jejich identifikaci pomocí hmotnostní spektrometrie; druhá část se věnuje telomer-vazebným proteinům Arabidopsis thaliana, klonování, expresi a popisu DNA-vazebných vlastností proteinu AtTRB1 a jeho fragmentů. Proteiny, které se vážou na jednořetězcovou oblast telomer slouží jako ochrana před účinkem nukleáz a ovlivňují přístup telomerázy k telomerám. Vzhledem k jejich rozmanitosti je biochemická izolace převažujícím přístupem při hledání nových ssDNA-vazebných proteinů rostlinných telomer. Pro preparativní účely je vhodnou metodou přečistění jaderného proteinového extraktu iontově výměnná perfuzní chromatografie na silném kationtoměniči při nízkém pH, která může být následně doplněna o afinitní purifikaci. Pro analytické účely je vhodnější omezit množství purifikačních kroků a proteinový extrakt přímo podrobit afinitní chromatografii s trimerem rostlinné telomerické repetice (TTTAGGG)3 jako vazebným substrátem. Výsledkem izolace telomer-vazebných proteinů z buněčných jader N. tabacum a následné hmotnostní spektrometrie byla identifikace pektin methylesterázy, multifunkčního enzymu vyskytujícího se převážně v buněčné stěně, také ale v solubilní frakci proteinového extraktu, jehož případná funkce na telomerách by musela být dále ověřena. Proteiny, které se vážou na dvojvláknovou oblast telomer slouží především k ukotvení proteinového komplexu regulujícího metabolismus telomer na telomerickou DNA. Protein AtTRB1 patří do rodiny Smh, která se vyznačuje přítomností Myb-like domény na N-konci, H1/5 domény ve střední části a „coiled-coil“ domény na C-konci proteinu. Protein AtTRB1 a jeho fragmenty zahrnující Myb-like doménu, Myb-like + H1/5 doménu, H1/5 doménu a H1/5 + „coiled-coil“ doménu, byly exprimovány autoindukcí z bakteriálního vektoru pET15b a jejich schopnost vazby na DNA byla testována pomocí EMSA. Ze studie vyplynulo, že AtTRB1 je pravděpodobně telomer-vazebným proteinem, který se na dvouřetězcovou DNA váže Myb-like doménou; tato vazba je ale patrně podpořena vazbou H1/5 a „coiled-coil“ domény a nebude jedinou oblastí AtTRB1 interagující s telomerickou DNA. Pro vazbu fragmentů AtTRB1 jsou dostačující 2 telomerické repetice a v porovnání s lidskou telomerickou DNA nebyla dokázána preference AtTRB1 pro rostlinnou telomerickou sekvenci. Výsledky naznačují, že AtTRB1 by mohl být proteinem, který se podílí na stavbě rostlinných telomer; bude ovšem nutné funkci AtTRB1 potvrdit probíhajícími pokusy in vivo.

Abstract:

The presented diploma thesis deals with characterisation of telomere-binding proteins in plants; first part focusing on isolation and purification of telomere-binding proteins from cell nuclei of Nicotiana tabacum leaves, the second being aimed at telomere-binding proteins of Arabidopsis thaliana, the cloning, expression and the description of DNA-binding capability of AtTRB1 and its truncated variants. Telomeric single-strand-DNA-binding proteins serve as a protection against nucleases and regulate the accessibility of telomeres for telomerase. Due to their limited sequence homology, ssDNA-binding proteins are mostly isolated and identified by biochemical methods. This work shows that in preparative amounts, plant nuclear protein extract can be efficiently purified by perfusion chromatography on strong cation exchanger under low pH conditions which can be followed by affinity chromatography. In analytical amounts, however, it is desirable to limit the number of purification steps which can be achieved by directly using the crude nuclear protein extract for affinity chromatography with the plant telomeric sequence (TTTAGGG)3 as a substrate. Mass spectrometry which followed the isolation of telomere-binding proteins from cell nuclei of N. tabacum identified pectin methylesterase (PME). PME is an abundant multi-function enzyme located in the plant cell wall, being also present in the soluble fraction of whole-cell protein extract. Its possible function at plant telomeres would have to be determined by further analysis. Proteins which bind the double-stranded region of telomeres act mainly to anchor the telomeric protein complex to telomeric DNA ensuring correct telomere metabolism. Protein AtTRB1 is a member of the Smh family of proteins, which are characterised by N-terminal Myb-like domain, central H1/5 domain and a coiled-coil domain at the C-terminus of the protein. AtTRB1 and its truncated variants (Myb-like domain, Myb-like + H1/5 domain, H1/5 domain and H1/5 + coiled-coil domain) were expressed by autoinduction from bacterial vector pET15b and subjected to EMSA in order to determine their DNA-binding ability. The pilot study showed that AtTRB1 is a telomere-binding protein which binds to dsDNA via its Myb-like domain. DNA binding of the AtTRB1 Myb-domian is likely to be supported by the binding of H1/5 + coiled-coil domain to telomeric DNA, indicating that the Myb-like domain of AtTRB1 may not be the only DNA-interacting surface of the protein. Two plant telomeric repeats were sufficent for binding of truncated variants of AtTRB1. No binding preference of plant telomeric DNA over human telomeric sequence was observed. The presented results suggest a possible role of AtTRB1 at plant telomeres; this conclusion will however have to be verified by further experiments and supported by ongoing experiments in vivo.
