Binding sites on icosahedral virus capsid

Abstract:

Bakalářská práce je zaměřena na studium průchodu ikosahedrálních virových kapsid buněčnou membránou vzhledem k rozmístění a počtu vazebných míst (ligandů) po povrchu virové kapsidy. Byly sledovány doba a styl průchodu virové kapsidy buněčnou membránou za využití výpočetních metod – konkrétně molekulové dynamiky na zhrubené úrovni (coarse-grained). Pomocí počítačových simulací bylo nejprve potvrzeno, že obecně vyšší počet ligandů způsobí rychlejší průběh endocytózy. Následným porovnáním provedených simulací s různým rozmístěním ligandů bylo prokázáno, že jejich nejrovnoměrnější rozložení je nejvíce efektivní. Během simulací bylo také u určitých rozmístění pozorováno, že virové kapsidy mohou setrvat po určitou dobu v metastabilních stavech.

Abstract:

The thesis is focused on the study of the passage of icosahedral viral capsids through the cell membrane in relation to the location and number of binding sites (ligands) on the surface of the viral capsid. There were monitored both the time and style of the viral capsid passage through the cell membrane using computational methods - namely molecular dynamics on coarse-grained level. Firstly, it was confirmed by computer simulations that greater number of ligands generally causes faster process of endocytosis. Simulation results with different placement of ligands had demonstrated that the most effective ligand distribution is homogenous. It was also observed that in certain viral capsids can remain in the metastable state for some time.
