Visualization of Interactions Between Proteins

Abstract:

Protein-proteinové interakce a zkoumání jejich vlastností jsou předmětem zájmu mnoha oborů, zejména proteomiky. Vzhledem k časové obtížnosti zkoumání obrovského množství možných vzájemných konformací interakčních párů proteinových struktur je třeba nalézt efektivní metodu pro vyhodnocení biochemické relevance těchto páru. Proto vznikají různé nástroje, které mohou pomoci výzkum urychlit a zpřesnit. Jedním z nich je aplikace COZOID, která se zaměřuje právě na protein-proteinové interakce a poskytuje sadu vizualizačních technik. A právě rozšířením funkcionality tohoto nástroje se zabývá tato diplomová práce. Cílem práce je v teoretické části seznámit čtenáře s protein-proteinovými interakcemi a přehledem stávajících vizualizačních technik. Na základě těchto znalostí je v praktické části úkolem navrhnout, implementovat a integrovat do aplikace COZOID rozšíření existujících vizualizací používaných pro zobrazení kontaktních zón interagujících proteinů. V rámci práce jsou upraveny vizualizace exploded view a open-book view. Metoda exploded view je rozšířena o podporu korektního rozložení velkého počtu konfigurací. Obě metody jsou rozšířené o možnost porovnání složení kontaktních zón a jednotlivých protein-proteinových konfigurací. Dále je navržena a implementována abstraktní vizualizace kontaktních zón. Výsledná komponenta je interaktivní a umožňuje vizualizovat dodatečné informace o kontaktní zóně. Je rovněž součástí uživatelské studie, jež má za cíl ověřit srozumitelnost navržených metod vizualizace.

Abstract:

Protein-protein interactions and their properties are very important in many disciplines, namely in proteomics. Due to the time-intensive research and exploration of a large amount of possible mutual interactions between interacting pairs of proteins, it is necessary to come with an efficient method for assessing the biochemical relevance of these pairs. Therefore, various tools have been already created that can speed up and refine this research. One of them is the COZOID application which focuses on visual analysis of protein-protein interactions and provides the users with a set of dedicated visualization techniques. Within this thesis, we enhance the functionality of this tool, by improving some of its existing visualization techniques. The aim of this thesis is to get familiar with protein-protein interactions and give the overview of the existing visualization techniques in the theoretical part. Based on this knowledge, in the practical part the task is to design, implement, and integrate an extension of the of existing visualizations, used to display contact zones of interacting proteins, into the COZOID application. Within this thesis, the existing exploded view and open-book view visualizations are modified. The exploded view method is extended to support the correct distribution of a large number of configurations. Both methods are extended to compare the composition of the contact zones and individual protein-protein configurations. Moreover, a novel abstract visualization of the contact zones is designed and implemented. The final component is interactive and allows for visualizing an additional information about the contact zone. It is also part of the user study, which aims to verify the clarity of the proposed visualization methods.
