Computational engineering of enzymes with buried active sites

Abstract:

Enzymy jsou biomolekuly s jedinečnými vlastnostmi, které urychlují chemické reakce v živých systémech. Pro využití enzymů pro průmyslové a biotechnologické účely je často nutné vylepšit jejich vlastnosti a účinnost pomocí metod proteinového inženýrství. Racionální design, jenž je jedním z hlavních přístupů k enzymovému inženýrství, využívá výpočetní metody k pochopení mechanismů, které ovlivňují vztahy struktury a funkce biomolekul a upravuje je podle specifických potřeb. Tato diplomová práce je zaměřena na racionální design aktivity halogenalkandehalogenasy DhaA31 k antropogenní znečišťující látce 1,2,3-trichlorpropanu (TCP). Tento enzym obsahuje pohřbenou katalytickou dutinu a molekulární tunely, které mohou ovlivňovat katalytické mechanismy. V první části práce byla provedena detailní mechanistická studie porovnávající limitní katalytické kroky DhaA31 s jeho předchůdcem DhaA pomocí molekulově dynamických simulací s ligandy a výpočty vazebné energie. Získané poznatky byly následně použity pro racionální inženýrství katalytické aktivity DhaA31.

Abstract:

Enzymes are biomolecules with unique properties that accelerate the chemical reactions in living systems. To utilize enzymes for industrial and biotechnological purposes it is often necessary to improve their properties and efficiency using methods of protein engineering. Rational design, one of the main approaches to engineer enzymes, uses computational methods to understand the mechanisms affecting the structure-function relationships of biomolecules and alter them for specific needs. This Diploma thesis is focused on the rational engineering of the catalytic activity of haloalkane dehalogenase DhaA31 towards the anthropogenic pollutant 1,2,3-trichloropropane (TCP). This enzyme contains a buried catalytic cavity and molecular tunnels, which can affect the catalytic mechanisms. Firstly, an exhaustive mechanistic study comparing the limiting catalytic steps of DhaA31 with its precursor, DhaA, was performed using molecular dynamics simulations with ligands and binding energy calculations. The acquired knowledge was subsequently used for rational engineering of DhaA31’s catalytic activity.
