Study of interactions between phage and Staphylococcus host cells

Abstract:

Evoluce bakterií je komplexní proces, na kterém se významnou měrou podílí interakce bakterií s jejich viry, bakteriofágy. Strukturu mikrobiálních společenstev utváří svou aktivitou nejen lytické fágy, ale i fágy temperované prostřednictvím transdukce genů. Avšak složité interakční procesy mezi fágem a bakteriemi stále nejsou dostatečně objasněny. Tato práce se zabývá bakteriemi z čeledi Staphylococcaceae, která zahrnuje významný lidský patogen Staphylococcus aureus, a jejich bakteriofágy. Fenotypizační, genotypizační, chemotaxonomické a genomické přístupy byly využity k popisu nového druhu Staphylococcus edaphicus získaného z půdních vzorků z Antarktidy a k popisu tří nových druhů a jednoho poddruhu z rodu Macrococcus, které byly izolované z humánního klinického materiálu. Dále byly přístupy komparativní genomiky využity k diagnostice patogenní bakterie Staphylococcus petrasii a k popisu methicilin-rezistentního kmene S. aureus zachyceného u fatálního případu pneumonie. Nově popsané variabilní elementy zahrnovaly profágy, stafylokokové chromozomové kazety, fágem-indukovatelné ostrovy, transpozony a plazmidy, které mohou u svých nositelů zvyšovat přežívání v prostředí nebo patogenitu. Navíc fylogenetické srovnání variabilních elementů naznačuje, že jsou tyto elementy přenášeny horizontálně. Schopnost sbalování a transdukce bakteriální DNA do jiných druhů stafylokoků byla objevena u nově popsaných temperovaných fágů infikující Staphylococcus sciuri. Dále byla v práci na transkriptomické úrovni popsána interakce lytického fága K s dvěma hostitelskými kmeny S. aureus. Výsledky získané při řešení této práce významně rozšiřují poznání ko-evoluce bakteriálního druhu a jeho fágů.

Abstract:

Bacterial evolution is a complex process whose main driving force is the interaction of bacteria with their viruses, bacteriophages. The structure of microbial communities is shaped not only by the lytic phage predation, but also by the gene transduction mediated by temperate phages. However, the complex structure of the phage-host interactions still remains poorly understood. This work deals with the bacteria from Staphylococcaceae family, which includes the recognized human pathogen Staphylococcus aureus, and their bacteriophages. Phenotypic, genotypic, chemotaxonomic and genomic approaches were used to describe the new species Staphylococcus edaphicus in samples from the Antarctic soil and three novel species and one novel subspecies from genus Macrococcus isolated from human clinical material. Similarly, the comparative genomics was employed in the diagnostics of pathogenic Staphylococcus petrasii and methicillin-resistant S. aureus strain recovered from a fatal case of pneumonia. The revealed variable genetic elements including novel prophages, staphylococcal cassette chromosomes, phage-inducible genomic islands, transposons, and plasmids enhance the survival in the environment and/or increase the pathogenic potential. Moreover, the phylogenetic comparison of the variable elements suggests that the elements are horizontally transferred. The ability to package and transduce bacterial DNA to other staphylococcal species exhibited the newly described Staphylococcus sciuri temperate phages. Furthermore, the interaction of lytic phage K with two S. aureus host strains was characterized by transcriptomic analysis. Overall, the findings of this study give further insight into the co-evolution of the bacterial species and their phages.
