New quantitative proteomic approaches in oncology research

Abstract:

Proteomic studies in oncological research have a key importance because proteins can serve as potential therapeutical targets, or biomarkers of disease prognosis. The first part of this diploma thesis is focused on optimisation of peptide fractionation, which is an important step of quantitative multidimensional proteomic experiments. The method of cell lysis, protein digestion and sample preparation for ZIC-HILIC peptide fractionation was optimised using MCF7 cancer cell line lysate digest. Optimal lysis buffers were 0.05% SDS + 0.5 M TEAB and 2 M urea + 0.5 M TEAB. Optimal ratio of mobile phases for sample dissolution was 1:1 and optimal sample injection volume was 50 µl. Optimised method was compared with reverse phase chromatography in alkaline pH. In 2DLC-MS/MS experiment with ZIC-HILIC in the first dimension, more proteins were identified compared to RPLC in alkaline pH. Also, more uniform LC-MS profiles were observed in ZIC-HILIC fractions compared to RPLC fractions in alkaline pH. Based on these observations, a combination of ZIC-HILIC peptide separation with LC-MS/MS in acidic pH seems to be more orthogonal than a combination of RPLC in alkaline pH with LC-MS/MS in acidic pH. The second part of this work was focused on the optimisation of selective enrichment method targeted on proteins with extracellular domain by biotinylation. In two independently prepared isolates from MCF7 cell line enriched with proteins with extracellular domains via optimised method, 72 and 73 proteins, respectively were identified. SILAC quantification was used to prove the effectiveness of optimised protocol for isolation of proteins with extracellular domains. 47 identified proteins had increased levels in isolates prepared using cell surface biotinylation and 16 of these contained at least one transmembrane domain. In the latter protein group there are proteins with well known relevance to tumour development and progression such as CD151 antigen from the group of tetraspanins, CD166 antigen with pro-migrational function, Leukocyte surface antigen CD47 with the relevance in anti-cancer immune response, Tumor-associated calcium signal transducer 2 with the role in cell adhesion, protease-Endothelin converting enzyme 1 and surface antigen 4F2 cell-surface antigen heavy Chain. Results from SILAC quantification unambiguously proved the functionality of optimised technique of sample enrichment with proteins containing extracellular domains.

Abstract:

Štúdium proteínov má v onkologickom výskume veľký význam, pretože proteíny sú potenciálnymi terapeutickými cieľmi alebo biomarkermi ochorenia. Prvá časť práce je zameraná na optimalizáciu postupov frakcionácie peptidov ako súčasti kvantitatívnych proteomických experimentov. Na nádorovej bunečnej línií MCF7 bol zoptimalizovaný postup lýzy buniek, štiepenia vzorky a jej prípravy pre frakcionáciu metódou ZIC-HILIC. Najoptimálnejšie lyzačné pufry boli 0,05% SDS + 0,5 M TEAB a 2 M močovina + 0,5 M TEAB. Vzorku bolo najlepšie rozpustiť v pomere mobilných fáz 1:1 a objeme 50 µl. Optimalizovaná metóda bola experimentálne porovnaná s frakcionáciou pomocou reverznej fázovej chromatografie v bázickej oblasti pH. V 2D LC-MS/MS experimente s ZIC-HILIC v prvom rozmere bolo identifikovaných viac proteínov než v experimente s využitím RPLC v bázickej oblasti pH. V LC-MS chromatogramoch ZIC-HILIC frakcií sa dala pozorovať rovnomernejšia elúcia než v LC-MS chromatogramoch z RPLC v bázickej oblasti pH. Na základe týchto výsledkov bol ZIC-HILIC považovaný za ortogonálnejší na RPLC v kyslej oblasti pH (súčasť LC-MS/MS). V druhej časti diplomovej práce bol optimalizovaný postup selektívnej izolácie proteínov s extracelulárnymi doménami biotinyláciou. SILAC kvantifikácia bola využitá na overenie efektivity zoptimalizovaného postupu izolácie extracelulárnych domén V dvoch zmesných lyzátoch bunečnej línie MCF7 obohatených o proteíny s extracelulárnou doménou zoptimalizovaným spôsobom bolo identifikovaných 72 resp. 73 proteínov. Z identifikovaných proteínov malo 47 proteínov zvýšené hladiny v izolátoch získaných s použitím biotinylačného činidla. Z týchto proteínov 16 obsahuje transmembránové domény. Medzi týmito proteínmi boli identifikované proteíny s relevanciou k mechanizmom vzniku a vývoju nádorov, medzi ktoré patria CD151 antigen zo skupiny tetraspanínov, CD166 antigen s popísanou promigračnou úlohou, Leukocyte surface antigen CD47 s významom v protinádorovej imunitnej odpovedi, Tumor-associated calcium signal transducer 2 s úlohou v bunečnej adhézií, proteáza Endothelin-converting enzyme 1 a povrchový antigén 4F2 cell-surface antigen heavy Chain. Výsledky využívajúce SILAC kvantifikáciu jednoznačne potvrdzujú funkčnosť zoptimalizovaného postupu izolácie proteínov s extracelulárnou doménou.
