Extending Mol* Application with Advanced Rendering Techniques

Abstract:

Vizualizovanie komplexných molekulárnych štruktúr je dôležité pre vedcov, aby lepšie pochopili ich stavbu a biologické funkcie. Táto diplomová práca bola zameraná na návrh a implementovanie niekoľkých metód, ktoré majú pomôcť lepšie pochopiť stavbu molekúl. Tieto metódy boli integrované do Mol* aplikácie, čo je webový open-source projekt na vizualizáciu molekulárnych štruktúr. Dané metódy boli navrhnuté tak, aby boli kompatibilné s mnohými zariadeniami, od stolových počítačov až po smartfóny. V rámci tejto práce bola implementovaná vhodná technika na ambientnú oklúziu, aby sa zvýraznili a stmavili priehlbiny, ktoré sa typicky vyskytujú na povrchu proteínov a iných komplexných molekulárnych štruktúr. Taktiež bola navrhnutá technika na vykresľovanie kontúr, ktorých hrúbka sa môže dynamicky meniť v závislosti na ich vzdialenosti od kamery. Taktiež sa zovšeobecnila a implementovala technika na adaptívne vyrezávanie, pomocou ktorej sa dá nahliadnuť dovnútra na skryté vnútorné štruktúry, napríklad dutiny. Na to, aby sa pomohlo s preskúmavaním vnútorných štruktúr proteínov v kontexte ich okolia, sa v rámci tejto práce vybrala a implementovala vhodná a rýchla techniku na priehľadnosť.

Abstract:

Visualizing complex molecular structures is important for researchers to understand their constitution and biological function. Therefore, in this thesis, we focused on designing and implementing several visual methods that help with a better understanding of the spatial structure of molecules. These methods were integrated into the Mol* application, a web-based free open-source project for visualizing molecular structures. The methods were designed to be compatible with a wide range of devices, from desktop computers to smartphones. We implemented a suitable ambient occlusion technique to better accentuate and darken crevices that are typical for proteins and other complex biomolecular structures. We also designed a technique for rendering outlines whose width can dynamically change based on the distance from the camera. We also generalized and implemented a technique for adaptive cutaways to get insight into the inside hidden structures, such as inner cavities. To help explore the inside structures of proteins, while keeping surrounding context, we selected and implemented an appropriate and fast transparency technique.
