Estimating the copy-number of chromosomes using next-generation sequencing data

Abstract:

Počet kópií chromozómov je dôležitý údaj určujúci integritu genómu a je dôležitý pre prenatálny skríning po oplodnení in vitro. eV posledných rokoch sú k dispozícii nové výpočtové techniky, ktorými je možné stanoviť počet chromozómov. V tejto práci sa analyzujú údaje zo sekvenovania novej generácie z hľadiska dĺžky sekvenačných "readov", pokrytia sekvenovania a typov testovaných chromozómov. Na automatizáciu bola vytvorená bioinformatická pipeline. Na presnosť detekcie aneuploidií sa testovali rôzne poruchy počtu chromozókmov a rôzne pokrytia sekvenovania. Výsledná pipeline dokáže generovať ready s požadovanými kvalitatívnymi parametrami a rôznym počtom chromozómov.

Abstract:

The chromosome copy number is essential for genome integrity and is indispensable for prenatal screening following an in vitro fertilisation. Therefore, new computational tools now became available that address the question of chromosome copy number. This thesis analyses the next-generation sequencing data from the perspective of read lengths, its sequencing coverage, and the types of chromosomes tested. For automatisation, a bioinformatic pipeline in Snakemake framework was built. Various chromosomal aberrations and different sequencing coverages were tested for the accuracy of aneuploidy detection. The resulting pipeline can generate the reads with desired qualitative parameters and a different number of chromosomes.
