Study of the microorganism properties using electromigration techniques

Abstract:

Analýza mikroorganizmů, zvláště pak v klinické laboratoři, vyžaduje spolehlivé a rychlé techniky, které umožní lékaři správnou diagnózu a následnou léčbu nemoci. Především tato kritéria vedou k zavádění nových analytických metod, které podstatně rozšiřují možnosti v oblasti mikrobiologie při analýze biologického materiálu. V posledních letech tak vzrůstá důležitost elektromigračních metod v oblasti bioanalýzy, včetně analýzy mikroorganizmů. Zejména kapilární elektromigrační techniky nabízejí velmi širokou paletu modifikací a jejich podoba ve formě mikročipu umožňuje velmi rychlou a účinnou analýzu. Tato práce se věnuje zejména analýze mikroorganismů pomocí ekeltromigračních technik, které se v běžných podmínkách mikrobiologické laboratoře obtížně a zdlouhavě identifikují. První část disertační práce zahrnuje tři kapitoly: stručný úvod do elektromigračních technik, elektromigrační vlastnosti mikroorganismů a přehled, zabývající se posledním vývojem v oblasti kapilární isoelektrické fokusaci různorodých mikroorganismů (viry, bakterie, kvasinky a vláknité houby). Další dvě části se věnují analýze kvasinek rodu Candida "psilosis". Tyto kmeny Candida parapsilosis, Candida orthopsilosis a Candida metapsilosis patří mezi fenotypově nerozlišitelné kmeny kvasinek. Jelikož narozdíl od ostatních je Candida. parapsilosis významným patogenem, který u imunodeficitních pacientů způsobuje závažné infekce, může být rychlá identifikace velkou výhodou při léčbě pacienta. Nejprve byly jednotlivé Candidy úspěšně identifikovány pomocí kapilárních ekeltromigračních technik. Tyto techniky byly schopny navíc jednotlivé Candidy rozdělit na základě jejich schopnosti tvořit biofilm, což je jedním z faktorů jejich rezistence při léčbě. Dále byly tyto kvasinky analyzovány planárními elektromigračními technikami a matricí asistovanou laserovou desorpcí/ionizací s analyzátorem. Naše výsledky ukazují, že dvojrozměrná gelová elektoforéza a matricí asistovaná laserová desorpce/ionizace s analyzátorem se zdají být efektivními a spolehlivými technikami nejen pro identifikaci jednotlivých Candid, ale i pro identifikaci jejich biofilmových forem. Poslední kapitola se zabývá výběrem vhodné doplňkové techniky k plynové chromatografii pro analýzu bakterie Pseudomonas syringae. Tyto bakterie jsou jedním z nejstudovanějších rostlinných patogenů způsobující významné ekonomické ztráty a je obtížné tyto kmeny Pseudomonas syringae pathovars mezi sebou odlišit. Některé druhy Pseudomonas syringae pathovars však patogenní nejsou a proto by byla přínosná jejich rychlá identifikace. Mezi techniky, které by byly vhodné pro doplnění analýzy plynové chromatografie, patří kapilární elektromigrační techniky, zejména kapilární isoelektrická fokusace.

Abstract:

Analysis of microorganisms, especially in the clinical laboratory, requires reliable and fast techniques that allow physician to perform the correct diagnosis and subsequent treatment of disease. Especially, these criteria lead to the development of new analytical methods which significantly increase the possibilities in microbiology in the analysis of biological material. In recent years an importance of electromigration methods increases in bioassay including analysis of microorganisms. Particularly, capillary electromigration techniques offer a very wide range of modifications and their application in the form of a microchip allows very fast and effective analysis. This thesis deals with the analysis of microorganisms using electromigration techniques, which is in normal conditions of microbiology laboratory time consuming and difficult to identify. The first part of the thesis cover three chapters: brief introduction to electromigration techniques, electromigration properties of microorganisms, and review, which comprises recent developments in the area of capillary isoelectric focusing of various microorganisms (viruses, bacteria, yeasts and fungi). The next two sections are devoted to the analysis of Candida (C.) yeasts psilosis. The strains C. parapsilosis, C. metapsilosis, and C. orthopsilosis belong among phenotypically indistinguishable strains of yeast. As compared to the others, the C. parapsilosis is an important pathogen, which in case of imonocompromized patient causing serious infections; the rapid identification can be a great benefit in the patient treatment. At first, individual Candida were successfully identified by capillary electromigration techniques. These techniques were also able to discriminate various Candida based on their ability to form a biofilm, which is one of the resistance factors during treatment. Furthermore, these yeasts were analyzed by planar electromigration techniques and matrix-assisted laser desorption/ionization time-of-flight mass spectrometry. Our results show that two-dimensional gel electrophoresis and matrix-assisted laser desorption/ionization time-of-flight mass spectrometry seem to be effective and reliable techniques for individual identification of Candida strains, but also for identification of their biofilm forms. The last chapter deals with the selection of appropriate complementary techniques to gas chromatography for the analysis of Pseudomonas syringae. These bacteria are one of the most studied plant pathogens causing significant economic losses and it is difficult to distinguish these strains of Pseudomonas syringae pathovars. Some species of Pseudomonas syringae pathovars are not pathogenic, therefore would be their rapid identification beneficial. Among the techniques that would be appropriate to supplement the analysis of gas chromatography belong electromigration techniques, in particular, capillary isoelectric focusing.
