Abstract:

Když mluvíme o snaze pochopit funkci proteinů, jedná se především o analýzu volného prostoru uvnitř těchto molekul. Volný prostor uvnitř proteinu můžeme rozdělit do několika skupin podle jeho tvaru, umístění a účelu. V mém výzkumu se zaměřuji především na detekci a analýzu takzvaných proteinových tunelů. Tyto tunely slouží jako přístupové cesty k chemicky aktivním místům uvnitř proteinu a proto jejich znalost hraje významnou roli při snaze o pochopení funkce celého proteinu. Stávající algoritmy pro analýzu a detekci tunelů v proteinech mají některé nedostatky. Jedním z nich je absence schopnosti detekovat takzvané asymetrické tunely. Současné algoritmy totiž reprezentují tunely v proteinech pouze jako množinu protínajících se koulí. Tato reprezentace je však nedostačující, protože ve skutečnosti tunely mají mnohdy mnohem komplikovanější tvar. V mé práci se zabývám vývojem algoritmů pro detekci takovýchto asymetrických tunelů, zejména pak pro jejich analýzu a vzájemné porovnávání. Snažím se vyvinout algoritmy, které by byly schopny automaticky porovnávat tunely na základě jejich reálného tvaru, chemických a fyzikálních vlastností, a to jak ve statických snímcích, tak v molekulárních dynamikách.

Abstract:

Understanding proteins means mainly the analysis their inner voids. These voids can be classified according to their shape, location and purpose. In my research I focus on the detection and analysis of specific inner structures called tunnels in proteins. These tunnels serve as the transportation pathways for small molecules of ligands to the chemicaly active sites within the protein, and therefore their knowledge plays an important role in the effort to understand the function of the whole protein. Existing algorithms for the analysis and detection of tunnels in proteins have some drawbacks . One of them is the lack of ability to detect co called asymmetric tunnels. The current algorithms represent a tunnel as a sequence of intersecting spheres. However, this representation is insufficient, because in reality tunnels have often much more complicated shape . In my thesis proposal , I am trying to describe the algorithms for the detection of such asymmetric tunnels and especially for their analysis and comparison. I am trying to develop algorithms that would be able to automatically compare protein tunnels either in static snapshot or in the molecular dynamics according to their real shape or chemical and physical properties.
