Evolution of holocentric chromosomes and karyotypes

Abstract:

Tradiční pojetí chromozómů jako monocentrických chromozómů s centromerou/kinetochorem lokalizovanými v místě primární konstrikce nelze uplatnit u všech eukaryot. U některých eukaryotických linií se totiž vyvinuly holocentrické chromozómy, které tvoří kinetochor po téměř celé své délce. Ukázali jsme, že základní funkční a strukturní charakteristiky holocentrických chromozómů značně ovlivňují evoluci genomů a karyotypů holocentrických organizmů (Články I, II, III a IV), což se na úzkých fylogenetických škálách projevuje zejména v negativní korelaci mezi počtem chromozómů a velikostí genomu a v obrovské divergenci v chromozómových počtech a velikostech. Rovněž jsme prokázali, že kromě fragmentací a fúzí může být velikost holocentrických chromozómů významně ovlivněna aktivitou transpozonů (Článek II). Příčiny a okolnosti vzniku holocentrismu jsou nejasné, ale je pravděpodobné, že se holocentrické chromozómy vyvinuly jako obrana proti centromerickému tahu (Články I a III). Model centromerického tahu jsme také uplatnili při formulaci hypotézy holokinetického tahu, která vysvětluje jevy, jež jsme v karyotypové evoluci holocentriků odhalili, a současně sjednocuje působení transpozonů, segmentálních multiplikací/delecí a chromozomálních fragmentací/fúzí v jediném evolučním mechanismu (Články I a IV). Článek I: Tato kapitola je součástí dvoudílného kompendia, které je tematicky zaměřeno na diverzitu rostlinných genomů. Shrnuli jsme v ní současné poznatky o výskytu a evoluční dynamice chromozómů, genomů a karyotypů holocentrických organizmů. Zaměřili jsme se také na hypotézy o vzniku holocentrismu a navrhli jsme, jakým způsobem mohl holocentrismus ovlivňovat karyotypovou a genomovou evoluci holocentrických organizmů. Článek II: V této práci jsme ukázali, že transpozony výrazně ovlivňují evoluci velikosti chromozomů a genomů holocentrických rostlin (Eleocharis, Cyperaceae). Nejdůležitějším zjištěním bylo, že LTR retrotranspozony z nadrodiny Ty1-copia jsou zodpovědné za zdvojnásobení velikosti chromozómů v evolučně nejmladším podrodu rodu Eleocharis. Článek III: Abychom zjistili, jakou roli hraje centromerický tah v holocentricích s telokinetickou meiózou, zaměřili jsme se na hlístice rodu Caenorhabditis a analyzovali jsme selekční režimy, které působily na jejich geny pro kinetochorové proteiny. Ukázalo se, že gen CenH3 prošel epizodami pozitivní selekce, což naznačuje, že při chromozomální evoluci rodu Caenorhabditis působil centromerický tah. Článek IV: Navrhli jsme holokinetický tah jako nový evoluční mechanismus, který vysvětluje jedinečné jevy v evoluci karyotypů, jež často pozorujeme v liniích holokinetických organizmů.

Abstract:

The traditional concept of monocentric chromosomes with their centromeres/kinetochores localized in the primary constriction cannot be applied to all eukaryotes. Some eukaryotic lineages have independently evolved holocentric chromosomes that assemble a kinetochore along most of their entire length. We showed that the basic structural and functional characteristics of holocentric chromosomes are largely reflected in the evolution of whole genomes and the karyotypes of holocentric organisms (Papers I, II, III and IV). Specifically, a negative correlation exists between chromosome number and genome size, and extreme divergence in chromosomal numbers and sizes are observed at fine phylogenetic scales. We provide evidence that, in addition to fission/fusion, transposable elements are another factor that can substantially influence the size of holocentric chromosomes (Paper II). With regard to the origin of holocentric chromosomes, we addressed the hypothesis that holocentrism might have evolved as a defense against centromere drive (Papers I and III). The model of centromere drive also served as a foundation for our hypothesis of holokinetic drive, which explains the karyological patterns that we found among holocentrics and unifies the effects of transposable elements, segmental multiplications/deletions, fissions and fusions under a single evolutionary mechanism (Papers I and IV). Paper I: This invited chapter is a part of a two-volume compendium, which focuses on the diversity of plant genomes. We reviewed current knowledge on the occurrence and evolutionary dynamics of holocentric chromosomes, genomes and karyotypes. We also discussed hypotheses about the origin of holocentrism, and we proposed how holocentrism might have influenced the evolution of holocentric karyotypes and genomes. Paper II: A research article, in which we showed a substantial contribution of transposable elements to the evolution of chromosome and genome size in holocentric plants (Eleocharis, Cyperaceae). The most important finding is that LTR retrotransposons of the Ty1-copia superfamily are responsible for doubling the chromosome size in the most recently diverged subgenus of Eleocharis. Paper III: This research paper analyzed selection regimes acting on genes for kinetochore proteins in the telokinetic genus Caenorhabditis to figure out the role for centromere drive in the chromosomal evolution of these holocentric nematodes. We detected that CenH3 underwent episodes of positive selection, suggesting the presence of centromere drive. Paper IV: In this opinion article, we proposed a new evolutionary mechanism for holokinetic drive to explain the unique karyological patterns that are commonly observed among holokinetics.
