The study on the FnrP, NNR and NarR transcription regulator function in bacterium Paracoccus denitrificans

Abstract:

Za využití 2-DE experimentu byl studován účinek regulačních proteinů typu FNR (FnrP, NNR a NarR) bakterie P. denitrificans na globální proteomové úrovni. Proteomová analýza potvrdila řadu známých mechanismů, které byly validovány jednak vyhledáním FNR-boxů (rekogniční DNA sekvence FNR regulačních proteinů), jednak metodou kvantitativní real-time PCR. To potvrzuje, že řádně designovaný a provedený proteomický experiment je schopen takovéto regulace odhalit. Statistickou analýzou 2-DE gelů byly nalezeny proteiny, jejichž exprese se mění v závislosti na růstových podmínkách (aerobní, semiaerobní a semiaerobní s dusičnanem) nebo v závislosti na přítomnosti mutace v genu pro regulační protein. Ne u všech takto zjištěných proteinů je ale jasná jejich biologická funkce. Na základě kvantitativní analýzy spotů obsahující proteiny kódované geny 4982, 4983 a 4984, které vykazovaly stejný profil exprese, a následně na základě real-time PCR (stanovení hladiny transkriptů daných genů) se podařilo potvrdit, že tyto geny jsou přepisovány z jednoho operonu. Zajímavá změna v expresi byla odhalena u proteinů s názvem „TonB-dependent receptor“, které jsou součástí transportního systému pro kovy (železo) přes vnější membránu bakterií. Je zde zřejmá jistá regulace v expresi, která byla potvrzena i pomocí real-time PCR. Regulace těchto proteinů ale pravděpodobně nebude přímo závislá na regulátorech typu FNR. V tzv. „postgenomové“ éře, kdy už existuje osekvenovaný genom daného organismu, nejde jen o to pochopit funkce všech proteinů anotovaných v genomu, ale další výzvou je bezesporu porozumění globální regulaci exprese těchto proteinů. Při přechodu z aerobního metabolismu P. denitrificans k denitrifikaci se na regulaci exprese zcela jistě nepodílí jen samotné transkripční regulátory FnrP, NNR a NarR. Tato regulace bude určitě složitější. Je také pravděpodobné, že pro různé proteiny se budou uplatňovat různé mechanismy regulace.

Abstract:

A role of FNR-type regulation proteins (FnrP, NNR and NarR) in the bacterium Paracoccus denitrificans was studied on the global proteomic level using 2-DE experiment. Proteomic analysis confirmed several known mechanisms that were validated by both searching of FNR-boxes (DNA recognition sequence motif of FNR-type regulators) and quantitative real-time PCR method. It certifies that a properly designed and realized proteomic experiment is able to reveal such regulations. There were proteins found by the statistical analysis of 2-DE gels whose expression is altered depending on either growth conditions (aerobic, semiaerobic and semiaerobic with nitrate) or a mutation of the gene of the regulation protein. However the biological role of some of these proteins remains unclear. Based on the quantitative analysis of the spots containing the proteins encoded by genes 4982, 4983 and 4984, that exhibited the same expression profile, and subsequently based on real-time PCR (determination of particular gene transcripts level), it was acknowledged that these genes are transcribed in the same operon. There was an interesting altered expression of proteins called TonB-dependent receptor revealed. Such proteins are part of the metal (especially iron) transport systems across the outer membrane of the bacteria. Regulation of the expression is evident and it was validated by real-time PCR. But regulation of these proteins is probably not FNR-type regulators dependent. In the so called “postgenomic” age as there is a genome of particular organism sequenced it is not only the understanding the proteins function itself but another challenge there is the understanding of the global regulation of the proteins expression. During the shift from aerobic metabolism to denitrification in P. denitrificans there are surely more effects than only transcription regulators FnrP, NNR and NarR participating in the regulation of the expression. This regulation is certainly more complex, it is probable that for different proteins there are different regulation mechanisms involved.
