Characterisation of Protein Modifications by Mass Spectrometry

Abstract:

Pokroky v metodice pro charakterizaci post-translačních modifikací hmotnostní spektrometrii umožnily podrobnější studium různých biologických problémů. Tato disertační práce je věnována charakterizaci tří typů post-translačních modifikací ve spojení s jednotlivými výzkumnými problémy, zejména pak zavedení metodiky nezbytné pro jejich studium. Řešení prvního problému, týkajícího se detailního popisu acetylačních variant histonů a vlivu inhibitorů histonových deacetyláz na přítomnost a distribuci těchto variant, vyžadovalo použití kapalinové chromatografie a speciální MS/MS fragmentační metody. Druhá studie byla zaměřena na charakterizaci ubiquitinací proteinu Dishevelled, a bylo v ní využito specifické protilátky a speciálního režimu záznamu MS dat umožňujícího detekci maximálního počtu modifikovaných peptidů. Třetí téma bylo zaměřeno na analýzu fosforylací proteinu Dishevelled v závislosti na testovaných podmínkách. Tato práce zahrnovala afinitní frakcionaci pomocí oxidu titaničitého, hmotnostně spektrometrickou analýzu „data-dependent“ módu, a rozsáhlou evaluaci obdržených dat.

Abstract:

Advances in mass spectrometric characterization of post-translational modifications enable application of these analytical methods on variety of biological problems. This thesis involves implementation of methods for characterization of three types of post-translational modifications in connection with individual research projects. In the first case, liquid chromatography and special MS/MS fragmentation methods for parallel and more detailed description of histone acetylation patterns after treatment with histone deacetylase inhibitors was employed. The second study was focused on characterization of ubiquitylation including usage of specific antibodies and data acquisition scheme allowing detection of maximum of modified peptides. The third theme was focused on analysis of Dishevelled protein phosphorylation status upon different conditions. This work involved TiO2 affinity fractionation, mass spectrometry analysis in data-dependent manner and extensive evaluation of output data.
