Association rules mining in tumour microbiome

Abstract:

Colorectal cancer is one of the most common causes of death in developed countries. The composition of the gut microbiome, which changes over the course of the disease, has a significant impact on this disease. Therefore, it is key to describe the associations between the bacteria of the microbiome with respect to the stage of the cancer. In this bachelor thesis, I used the association rule mining method to search for associations between bacteria. I applied it to 16S rRNA sequencing data from stool and tumor mucosa samples of patients. The obtained results confirm significant differences between the stages in terms of microbiome composition and also provide new information on bacterial genera. The associations found tell us which bacteria are important in given stages of colorectal cancer and thus help to draw attention to important genera whose activity with respect to this disease has not been investigated before.

Abstract:

Kolorektální karcinom je jednou z nejčastějších příčin úmrtí ve vyspělých zemích. Významný vliv na toto onemocnění má složení střevního mikrobiomu, které se v průběhu onemocnění mění. Proto je klíčové popsat souvislosti mezi bakteriemi mikrobiomu s ohledem na stadium rakoviny. V této bakalářské práci jsem použila metodu dolování asociačních pravidel pro hledání asociací mezi bakteriemi. Aplikovala jsem ji na data z 16S rRNA sekvenování vzorků stolice a nádorové sliznice pacientů. Výsledky potvrzují významné rozdíly mezi jednotlivými stádii z hlediska složení mikrobiomu a také poskytují nové informace o bakteriálních rodech. Zjištěné souvislosti nám napovídají, které bakterie jsou důležité v daných stadiích kolorektálního karcinomu, a pomáhají tak upozornit na důležité rody, jejichž aktivita ve vztahu k tomuto onemocnění nebyla dosud zkoumána.
