Stabilization of non-canonic structures of DNA by alkaloids escholidine, columbamine and fagaronine

Abstract:

Tato diplomová práce je zaměřena na stabilizaci nekanonických struktur DNA pomocí rostlinných alkaloidů. Zkoumány byly dva protoberberinové alkaloidy – escholidin a kolumbamin, a jeden benzo[c]fenanthridinový alkaloid – fagaronin. Mezi zkoumanými strukturami byl paralelní a antiparalelní G-kvadruplex a tři i-motivy. Teploty tání čistých struktur i komplexů s ligandem byly stanoveny pomocí cirkulárního dichroismu. Tyto hodnoty byly porovnány a byl zjištěn stabilizační účinek alkaloidu na příslušnou strukturu. Bylo zjištěno, že všechny alkaloidy stabilizují struktury G-kvadruplexů, přičemž fagaronin nejvíce a escholidin nejméně. Na žádný z i-motivů neměly alkaloidy výraznější stabilizační vliv. U escholidinu a fagaroninu byly také provedeny titrace k určení asociační konstanty a stechiometrického poměru, ve kterém se alkaloid na strukturu váže. Escholidin interaguje se strukturami v poměru 1:4 nebo 1:5. Fagaronin se na G-kvadruplexy váže v poměru 1:4, zatímco na i-motivy v poměru 1:3.

Abstract:

This thesis focuses on stabilizing non-canonical DNA structures by plant alkaloids. Two protoberberine alkaloids were studied – escholidine and columbamine, and one benzo[c]phenanthridine alkaloid – fagaronine. Among researched structures, there were parallel and antiparallel G-quadruplex and three i-motifs. Melting points of pure structures and oligonucleotide:ligand complex were obtained by circular dichroism measurements. These values were compared, and the degree of stabilization was determined. All three alkaloids stabilized G-quadruplex structures, with fagaronine the most and escholidine the least. Any of the alkaloids did not stabilize i-motifs. Escholidine and fagaronine were also titrated to determine the association constant and stoichiometric ratio at which the alkaloid binds to the structure. Escholidine interacts in ratio 1:4 or 1:5. Fagaronine binds with G-quadruplexes in ratio 1:4, while with i-motifs 1:3.
