High-throughput screening of telomeric sequences in publicly available next generation sequence data databases

Abstract:

Hlavním cílem této bakalářské práce je vyvinout postup automatického zpracování veřejně dostupných sekvenčních dat nové generace, jež jsou uložena v~databázi SRA, pomocí nástrojů pro nalezení tandemových repetic. Screening zahrnuje alespoň jeden datový soubor pro každý (v~té době) dostupný sekvenovaný eukaryontní druh. Jeho hlavním účelem je identifikace kandidátů na neobvyklé (změněné nebo nové) telomerové sekvence. Celý screening je uzpůsoben k~provedení v~Národní gridové infrastruktuře. Druhým účelem práce je využít kvantitativní informace o~zastoupení tandemových repetic v~genomech a provést nad vybranou částí dat fylogenetickou analýzu.

Abstract:

The main aim of this bachelor thesis is to develop a procedure of automatic processing of publicly available next-generation sequencing data stored in the SRA database by tools for finding tandem repeats. The screening covers at least one data set for each (at that time) available sequenced eukaryotic species. Its main objective is to identify candidates for unusual (modified or new) telomeric sequences. The whole screening is designed to be performed in the National Grid Infrastructure. The second goal of this thesis is to utilize the quantitative information about the tandem repeats' abundance in the genomes and to carry out a phylonenetic analysis on a selected part of the data.
