Detecting gene flow between Ethiopian rodents

Abstract:

Výzkum genového toku hraje důležitou roli v poznání vztahů jak mezi druhy, tak mezi jejich geny. Přestože mitochondriální introgrese je v přírodě běžným jevem, nezřídka může narazit na překážku mitonukleárních inkompatibilit. Tato práce se zabývá hypotézou, že tento konflikt je vyřešen pomocí současné nukleární introgrese odpovídajících genů. Pro testování hypotézy jsou využita pool-seq data Etiopských vysokohorských hlodavců. Sekvence jsou namapovány na referenční genom, postoupeny analýze variant a skenovány inferenčním softwarem pro introgresi. Výsledky analýz jsou dále testovány neparametrickými statistickými testy mezi vybranými cílovými a kontrolními lokusy. Závěry z analýz vyjádří podporu stanovené hypotéze a zároveň nabízí oblasti vhodné pro další výzkum.

Abstract:

Research of interspecific gene flow plays a crucial role in comprehending the relationships not only between species, but also between the loci of their genomes. Although mitochondrial introgression is commonly observed in nature, it may encounter challenges caused by mitonuclear incompatibilities. The thesis hypothesizes that this natural conflict is solved by the co-introgression of closely related nuclear genes. To test the hypothesis, the study utilizes pool-seq whole-genome data from rodents native to the Ethiopian highlands. The sequenced reads are mapped to a reference genome, submitted to a variant calling analysis, and scanned for the signals of introgression. The results are then subjected to nonparametric statistical testing of selected target and control loci. The findings provide support for the hypothesis of nuclear co-introgression and suggest areas for further research.
