Charakterizace nových ligandů G-kvadruplexů a bioinformatické analýzy nukleotidových sekvencí tvořících tyto struktury

Characterization of new ligands to G-quadruplexes and bioinformatics analysis of nucleotide sequences forming these structures

Abstract:

G-kvadruplexy (G4s) jsou struktury nukleové kyseliny vytvořené, když guaniny z repetitivní sekvence vzájemně interagují prostřednictvím Hoogstenových vodíkových vazeb, což vede k tetrádám. Dvě nebo více G-tetrád se na sebe naskládají a poskytují zvláštní strukturu. G4 získávaly stále větší význam díky své lokalizaci v relevantních oblastech genomu, jako je výchozí bod transkripce, promotory onkogenů a nádorových supresorů, telomerické konce chromozomů atd. Jejich význam zvýrazňuje i jejich nález v genomech patogenů, např. virů a bakterií, které infikují člověka. Z těchto důvodů G4 představují potenciální léčivé cíle, které lze hluboce využít pro protinádorové, antivirové a antibakteriální terapie. Na základě toho byla syntetizována řada molekul interagujících s G4, nazývané ligandy G4, široce používaných k zacílení důležitých oblastí genomu kde dochází ke stabilizaci G4, což vede k potlačení transkripce klíčových genů souvisejících s transformací rakoviny, virulence infekce atd. Z těchto důvodů, jedním z cílů předkládané práce bylo charakterizovat nově syntetizované ligandy G4 za účelem odhalení jejich možného terapeutického využití. Testované molekuly byly odvozeny od dobře známého TMPyP4 (PO), funkcionalizované čtyřmi amidovými skupinami, které mají P11bBr, a čtyřmi karboxylátovými skupinami, které mají P12. Kromě nich byly dalšími dvěma testovanými ligandy G4 substituované deriváty dichinolinyl-pyridinu, nazývané RD12, a deriváty fenantrolinu, nazývané JG986. Studované ligandy vykazovaly na dávce závislý inhibiční účinek na životaschopnost buněk; navíc bylo zjištěno, že molekuly se vážou a vytěsňují fluorescenční sondu Thioflavin T a soutěží ve vazbě s G4 a jsou schopny zvýšit elipticitu CD spekter zaznamenaných po ošetření. Nakonec byla také hodnocena bioinformatickou analýzou přítomnost a lokalizace struktur G4 v různých organismech. Pro nalezení a lokalizaci potenciálních kvadruplexních sekvencí (PQS) u hlístových parazitů, virů (patogenních i nehumánní), jsme použili G4Hunter Web Tool. Získané výsledky prokázaly nenáhodnou distribuci G4 v analyzovaných druzích, korelující přítomnost PQS s evolučními změnami, kterými organismy prošly. Znalosti v oboru byly rozšířeny a pomohly s budoucím vývojem možných terapií proti testovaným organismům.

Abstract:

G-quadruplexes (G4s) are nucleic acid structures formed when guanines from a repetitive sequence interact with each other’s, through Hoogsten hydrogen bonds, leading to tetrads. Two or more G-tetrads stack on each other’s providing a peculiar structure. G4s acquired more and more importance due to their localization in relevant areas of the genome such as transcription starting point, promoters of oncogene and tumor suppressors, telomeric ends of the chromosomes, etc. Their significance is also highlighted by their finding of in pathogen genomes such as viruses and bacteria that infect humans. For these reasons, G4s represent a potential druggable targets that can be deeply exploited for anti-cancer, anti-viral, and anti-bacterial therapies. Based on that, a series of G4 interacting molecules, called G4 ligands, have been synthesized and broadly used to target important genome areas to achieve G4 stabilization, leading to transcription repression of crucial genes related to cancer transformation, infection virulence etc. For these reasons, one of the aims of the presented thesis was to characterize newly synthesized G4 ligands to unravel their possible therapeutical use. The tested molecules were derived from the well know TMPyP4 (P0), functionalized with four amide groups to have P11bBr, and with four carboxylate groups to have P12. In addition to these, the other two G4 ligands tested were a substituted diquinolinyl-pyridine derivates, called RD12, and a phenanthroline derivate, called JG986. The studied ligands showed a dose-dependent inhibitory effect on cells viability; moreover, molecules were found to bind and displace the Thioflavin T fluorescence probe and compete in the binding with the G4 and be able to increase ellipticity of the CD spectra recorded after treatment. Finally, it was also evaluated by bioinformatic analysis the presence and localization of G4 structures in different organisms belonging to the various kingdom of life. Starting from helminth parasites to viruses, both pathogenic and non for humans, we used G4Hunter Web Tool, which allowed the finding and localization of Potential Quadruplex Sequences (PQS). The obtained results demonstrated the non-random distribution of G4s in analyzed species, correlating the PQS presence with the evolutionary changes that the organisms went through. Knowledge in the field was broaden helping with the future development of possible therapies against tested organisms.
