Abstract:

Tato diplomová práce představuje nové techniky pro vizualizaci prostorových dynamických modelů chromatinu. Prostorová konformace genomu byla identifikována jako nezbytná pro funkci buněk. Současné metody vizualizace genomu se však nezaměřují na trojrozměrné modely chromatinu a zanedbávají důležité faktory, jako je například multiškálová povaha chromatinu nebo změny jeho konformace v čase. Tato práce modeluje multiškálovou povahu genomu pomocí sekvenční hierarchické shlukové analýzy. Následně představuje trojrozměrnou techniku, která využívá průhlednost ke zvýraznění vztahů mezi různými úrovněmi shlukování. Práce také představuje techniku, která používá volumetrické objekty pro vizualizaci chování shluků v průběhu času. Nakonec vytváří framework umožňující reprezentaci každého shluku jinou vizualizací. Všechny implementované metody byly shledány dostatečně časově efektivní a bylo zjištěno, že umožňují bližší pohled na hierarchickou strukturu chromatinu a nahlédnutí do časově-prostorového vývoje shluků.

Abstract:

This thesis presents novel techniques for visualizing spatial dynamic models of chromatin. The spatial conformation of the genome has been recognized as essential for cell function. However, current genome visualization methods do not focus on three-dimensional chromatin models and neglect important factors such as chromatins' multi-scale nature and temporal changes. This thesis models the multi-scale nature of the genome by sequential hierarchical clustering. Subsequently, it presents a three-dimensional technique that uses transparency to highlight relationships between different clustering levels. Furthermore, it presents a volume-based three-dimensional technique that visualizes the cluster's behavior over time. Lastly, it creates a framework that allows each cluster to be represented by a different visualization. All implemented methods were found to be sufficiently time-effective and were found to allow a close view of the hierarchical chromatin structure and insights into the temporal-spatial evolution of clusters.
