Abstract:

Cílem knihovny Chromograph je usnadnit vykreslování vizualizací 2D rekonstrukcí chromatinových řetězců získaných metodou HiC a rekonstruovaných pomocí force-graph algoritmov. Klíčovými vlastnostmi této knihovny je schopnost vizualizovat chromatinové řetězce pomocí víceúrovňových hierarchických topologických informací, jako jsou Topologicaly Associated Domains (TAD), možnost prostorově reorganizovat TAD-y, aby bylo možné nové vizualizace, a snadno použitelné definice stylů pro vizualizaci chromatinu. Tato práce představuje knihovnu která nabízí nástroje na lepší čitelnost a interpretovatelnost prostorových konfigurací chromatinových řetězců. Knihovna Chromograph využívá moderní možnosti GPU pomocí PIXI.js pro optimální výkon ve webových aplikacích. Architektura knihovny je navržena pro snadnou integraci budoucího optimalizovaného vykreslovacího kódu pomocí webGL nebo webGPU, což zajišťuje rozšiřitelnost a dlouhodobou použitelnost rámce. Tato práce také obsahuje kapitolu State of The Art, která pojednává o současném stavu vizualizace chromatinových řetězců.

Abstract:

The aim of the Chromograph library is to facilitate the rendering of visualizations of 2D reconstructions of chromatin strands obtained by the HiC method and reconstructed by force-graph algorithms. Key features of this library are the ability to visualize chromatin strands using multi-level hierarchical topological information such as Topologically Associated Domains (TADs), the possibility to reorganize TADs spatially in order to allow for novel visualizations, and easy-to-use style definitions for visualization of chromatin. This thesis introduces the aforementioned capabilities to create a library with better readability and interpretability of the spatial configurations of chromatin strands. The Chromograph library leverages modern GPU capabilities using PIXI.js for optimal performance in web applications. The architecture of the library is designed for easy integration of future optimized rendering code using either webGL or webGPU, ensuring the framework's extensibility and long-term usability. This thesis additionally contains the State of The Art chapter, which talks about the current state of visualization of chromatin strands.
