Application of microfluidics in characterisation of substrate specificity of halogenalkane dehalogenases

Abstract:

Mikrofluidika je rychle se rozvíjející obor, který zkoumá a využívá manipulaci s malými objemy tekutin, konkrétně s mikrolitry až femtolitry. V posledních patnácti letech mikrofluidika nachází využití v biochemii a příbuzných přírodních a biomedicínských vědách. Mezi hlavní přínosy, které mikrofluidika v této oblasti nabízí, patří výrazné snížení spotřeby vzorků a tím i snížení provozních nákladů, zrychlení analýzy, vyšší výkonnost a efektivnost analýz a vysoká kvalita výstupních dat. Mikrofluidní technologie se uplatňují např. u DNA sekvencování nové generace, digitálních variant polymerázové řetězové reakce, nebo pro krystalizaci proteinů. Tato bakalářská práce se zaměřuje na využití mikrofluidiky pro kombinatorické studium specificity enzymatických reakcí. Teoretické kapitoly přibližují dosavadní znalosti z mikrofluidiky důležité pro porozumění experimentům a stručně charakterizují skupinu studovaných enzymů – halogenalkandehalogenasy. V experimentálních kapitolách je představena nová mikrofluidní platforma využitelná pro charakterizaci substrátové specificity halogenalkandehalogenas. V práci jsou popsány experimenty směřující k optimalizaci této platformy pro tuto specifickou aplikaci a nový mikrofluidní přístup je srovnán se dvěma běžnými metodami měření enzymatické aktivity halogenalkandehalogenas: (i) s klasickým testem aktivity v Erlenmayerových baňkách a (ii) s verzí integrovanou do mikrotitračních destiček.

Abstract:

Microfluidics is a quickly growing field of science and technology, which aims to study and operate with very small volumes of fluids, ranging from microliters to picoliters. Since the last fifteen years, microfluidics has been applied in biochemistry and other life science and biomedicine disciplines. Among the main benefits, microfluidics offers a significant decrease of sample consumption and thus a decrease of operational costs, acceleration of the analytical throughput and effectivity, and a high quality of the output data. Microfluidic technology is applied for example for next-generation sequencing of DNA, digital polymerase chain reaction or crystallization of proteins. This Bachelor Thesis is focused on the application of microfluidics in combinatorial studies of enzyme specificity. The theoretical chapters summarize the current knowledge of microfluidics, important for the understanding of experiments in the following practical parts, and they briefly characterize the the family of the model enzymes - haloalkane dehalogenases. In the experimental chapters, a new microfluidic platform is introduced, which can be applied to characterize the substrate specificity of haloalkane dehalogenases. The experiments leading to the optimization of the platform were described and the new microfluidic approach was compared with two more conventional methods for enzymatic activity measurement: (i) a classical activity test measured in Erlenmeyer flasks and (ii) a version integrated into microtiter plates.
