Extraction of soil DNA

Abstract:

Extrakce DNA z půdy je nutnou podmínkou molekulárně genetických analýz společenstev půdních organismů s praktickými důsledky. Pro extrakci DNA z půdy jsou často využívány nákladné extrakční soupravy, které ale nejsou vždy dostatečně účinné. Cílem práce bude sumarizovat literární znalosti, které se této problematiky týkají a tyto znalosti prakticky využít při experimentální extrakci DNA z konkrétních půdních vzorků (půda lehká, těžká, chudá i bohatá organickými látkami). Největší problém při extrakci DNA představují humusové látky, které ve výsledném vzorku zůstávají jako nečistoty, a často znemožňují další využití extrahované DNA. Náplní experimentální části práce proto bude pokus o odstranění nečistot ze vzorků DNA při extrakci, například přídavkem , vápenatých iontů do extrakčního pufru, případně dalšími způsoby, které vyplynou ze studia literatury. Purifikace DNA bude zahrnovat sorpci na křemennou suspenzi. Kvalita extrahované DNA bude kontrolována spektrofotometricky. Dalším kritériem kvality DNA bude úspěšnost PCR, v níž bude získaná DNA použita jako templát. Výsledky budou srovnány s výsledky získanými použitím některé z komerčně dostupných extrakčních souprav.

Abstract:

DNA extraction from soil is a necessary condition of molecular genetic analyzes of soil organisms with practical consequences. Relatively expensive extraction kits are often used to extract DNA from the soil, but they are not always sufficiently effective. The purpose of the thesis is to summarize the literary knowledge and to use this knowledge in practical experimental extraction of DNA from specific soil samples (light soil, heavy, poor and rich organic matter). The biggest problem in DNA extraction is the humus substances that remain as impurities in the resulting sample, and often make it impossible to use extracted DNA for molecular genetics analyzes. The experimental part of the thesis will therefore be an attempt to remove impurities from DNA samples during extraction, for example by addition of calcium ions to the extraction buffer, or by other methods that will result from the study of literature. DNA purification will involve sorption on quartz suspension. The quality of the extracted DNA will be checked spectrophotometrically. Another DNA quality criterion will be the success of PCR in which the extracted DNA will be used as a template. The results will be compared with the results obtained using some of the commercially available extraction kits.
