Quantitative analysis of interactions of telomeric proteins

Abstract:

Telomerové proteiny zajišťují tvorbu a udržování specifických telomerových struktur a významně se podílejí na regulaci délky telomer. Mechanizmy regulace délky telomer nejsou dosud zcela objasněny. U člověka bylo popsáno několik telomerových struktur, které jsou tvořeny proteiny shelterinového komplexu. Shelterin svými interakcemi aktivně mění architekturu telomerické DNA, čímž reguluje metabolizmus telomer a chrání telomery před reparačními mechanizmy buňky. Výzkum telomerových proteinů a jejich interakcí u A. thaliana zatím zaostává za poznatky dosaženými u člověka. Proteinový telomerový komplex, podobný shelterinu, zatím u A. thaliana popsán nebyl. Byla však identifikována celá řada telomer-vazebných proteinů a jejich interakcí. Na základě sekvenční homologie s doménou Myb-like SMH proteinu kukuřice byly u A. thaliana identifikovány telomer-vazebné proteiny nesoucí doménu Myb-like na N-konci. Cílem této práce bylo objasnit, s jakou stechiometrií a afinitou se SMH proteiny AtTRB1 a AtTRB3 váží na telomerické i netelomerické sekvence DNA. Bylo zjištěno, že se dva dimery proteinu AtTRB1 nebo AtTRB3 vážou na DNA obsahující čtyři telomerové repetice. Analýza vazebných křivek ukázala, že oba proteiny vykazují výrazně vyšší afinitu k telomerické DNA oproti netelomerické DNA a potvrdila vysokou specifitu těchto proteinů. Nejvyšší afinitu vykazují oba proteiny k telomerickým sekvencím se dvěma vazebnými místy pro doménu Myb-like. Jestliže se zkrátí telomerická DNA tak, že obsahuje pouze jedno vazebné místo pro Myb-like doménu, klesá výrazně afinita obou proteinů k telomerické DNA. Proto lze předpokládat, že kompletní vazba AtTRB proteinů vyžaduje DNA tvořenou minimálně dvěma vazebnými místy pro doménu Myb-like. Interakce AtTRB proteinů s telomerickou DNA jsou zajištěny převážně sekvenčně specifickým rozpoznáním vazebných míst na DNA. Bylo zjištěno, že protein AtTRB1 vykazuje obecně vyšší afinitu k DNA než protein AtTRB3. Rozdíl v celkové afinitě proteinů k telomerické DNA je dán příspěvkem nespecifických elektrostatických interakcí, které jsou výraznější v případě proteinu AtTRB1. Výsledky získané v rámci tohoto výzkumu se staly základem práce, která byla publikována v odborném zahraničním časopise Biochemical Journal. Tyto výsledky mimo jiné ukázaly, že kombinace molekulárně-biologických a kvantitativních přístupů může významně přispět k pochopení strutkturní dynamiky telomer.

Abstract:

Telomeric proteins form functional nucleoprotein structures at chromosome ends and participate in the regulation of telomere length. The exact mechanisms of telomere length regulation remain unknown. Several telomeric structures have been described in human cells. The formation and maintenance of these telomeric structures is allowed by subunits of shelterin protein complex. Through its interactions shelterin actively changes the architecture of telomeric DNA and thus regulates telomere metabolism and protects telomeres from DNA repair activities. Research on telomeric proteins and their interactions in A. thaliana lags behind the knowledge on human telomere-associated proteins. A shelterin-like protein complex has not been described in A. thaliana yet. However, a lot of telomere-binding proteins and their interactions have been described. Telomere-binding proteins which contain Myb-like DNA-binding domain at the N-terminus were described in A. thaliana on the basis of sequence homology with Zea mays Myb-like domain. The aim of this work was to describe the binding stoichiometry and kinetics of interactions of SMH proteins AtTRB1 and AtTRB3 with telomeric and nontelomeric DNA. This study reveals that two dimers of protein AtTRB1 or AtTRB3 bind telomeric DNA containing four telomeric repeats. The analysis of the protein binding curves has shown that both proteins possess markedly higher binding affinity to telomeric DNA in comparison with their affinity to nontelomeric DNA. Thus, it has been confirmed that both proteins are telomere-specific binding proteins. The highest affinity was observed when proteins bound to DNA with two putative binding sites for Myb-like domain. Length reduction of telomeric DNA substrate which then contains only one putative binding site for Myb-like domain results in a substantial fall in the binding affinity of both AtTRB proteins. Therefore, the minimal length of duplex DNA required for the proper binding of full-length AtTRB1 and AtTRB3 should harbour at least two putative binding sites for Myb-like domain. AtTRBs bind telomeric DNA primarily in a sequence-specific manner that is essential for the recognition of binding sites within telomeric DNA. It has been shown that the binding affinity of AtTRB1 to all examined oligonucleotides is higher in comparison with the affinity of AtTRB3. The difference in the total binding affinity of AtTRBs to telomeric DNA is entirely given by nonspecific electrostatic component of binding which is more pronounced in the case of AtTRB1. The results of this research study have been published in per-reviewed international scientific journal Biochemical Journal. These results have also shown that combination of molecular-biology and quantitative approaches may provide new insights into the structural dynamics of telomeres.
