Remarkable structural and functional features of transposable elements

Abstract:

Transponovatelné elementy představují důležité komponenty genomů. Nedávné práce ukázaly, že transponovatelné elementy mohou obsahovat sekvence s potenciálem tvořit struktury nazývané G-kvadruplexy (G4). Tyto sekvence jsou navíc akumulované v oblastech s regulačním potenciálem, jako jsou dlouhé koncové repetice a nepřekládané oblasti. Funkce těchto struktur v transpozonech ale zůstává neobjasněna. Tato práce se proto zabývá právě tím, jak mohou G4 ovlivňovat jednotlivé kroky životního cyklu trans-pozonů. S použitím reportérového systému lacZ, bylo ukázáno, že G4 v dlouhých konco-vých repeticích mohou narušovat translaci. Dále byl zkoumán vliv stabilizace G4 pomocí N-methyl mesoporphyrinu IX (NMM) na transkripci retrotranspozonů in vivo v semenáčcích kukuřice seté (Zea mays B73). Tato analýza ukázala, že stabilizace G4 může jak stimulovat, tak inhibovat transkripci transponovatelných elementů nesoucích G4. V poslední řadě byl uměle vnesen G4 do 3´ nepřekládané oblasti kvasinkového elementu Ty1his3AI, kde docházelo k inhibici retrotranspozice a to zejména v případě, kdy byl G4 tvořen na přepisovaném řetězci. V této orientaci docházelo k narušení procesu reverzní transkripce a tvorbě aberantních cDNA. Jelikož ale narušení reverzní transkripce ani množství mRNA plně nevysvětlili vliv G4 na retrotranspozici elementu Ty1his3AI, je pravděpodobné, že byly narušeny další kroky jeho životního cyklu - například integrace. Při snaze zesílit vliv G4 na retrotranspozici pomocí NMM a mutantního kmene kvasinky bez G4-specifické Pif1 helikázy, bylo zjištěno, že oba tyto přístupy vedou ke snížení retrotranspozice a to i bez ohledu na přítomnost G4 v elementu. Dohromady tato práce jako jedna z mála ukazuje, že G4 mohou ovlivňovat aktivitu transponovatelných elementů a tím přispívat k formování genomu během evoluce.

Abstract:

Transposable elements represent an important component of genomes. Recent stud-ies have shown that transposable elements often contain sequences with potential to form structures known as G-quadruplexes (G4). Moreover, these sequences are accumulated in regions with regulatory potential such as long terminal repeats and untranslated regions. However the function of G4 within transposable elements remains to be clarified. Hence, this work focuses on how these structures may affect the steps of transposable element life-cycle. Using the reporter system lacZ it is shown that G4 located in long terminal repeats may disrupt translation. Next, the effect of G4 stabilisation with N-methyl mesoporphyrin IX on transposable elements transcription was studied in maize (Zea mays B73) seedlings in vivo. This analysis showed that G4 stabilisation can lead to both inhibition as well as stimulation of transposable elements containing G4. As a last step a G4 was introduced into the 3´ untranslated region of yeast Ty1his3AI element. The G4 reduced retrotransposi-tion frequency especially when formed on transcribed strand which led to reverse tran-scription interruption and aberrant cDNA formation. Since the interruption of reverse tran-scription and mRNA quantity did not explain the full effect of G4 on retrotransposition it is probable that some other steps of Ty1his3AI life cycle were affected (e.g. integration). In an attempt to enhance the effect of G4 on retrotransposition using N-methyl mesoporphy-rin IX and strain lacking G4-specific Pif1 helicase, it was discovered that both approaches lead to retrotransposition reduction even without inserted G4. Taken together, this work as one of a few, shows that G4 may regulate the activity of transposable elements and hence contribute to genome shaping.
