Unstructured proteins study using molecular modeling methods

Abstract:

V této bakalářské práci jsem se zaměřila na porovnání fosforylované a nefosforylované molekuly enzymu kasein kinasa1, a to její isoformy ε. Kasein kinasa patří do skupiny transferáz, které přenášejí funkční skupiny. V případě kasein kinasy1 dochází k přenosu fosfátů. Tento enzym v C-koncích vykazuje nepřítomnost sekundárních struktur, a tudíž jej můžeme zařadit mezi nestrukturované proteiny. Působení CK1 v organismu je rozsáhlé, účastní se řady biologicky důležitých drah. Pomocí metod molekulového modelování, za použití programového balíku AMBER, byla provedena analýza MD trajektorií těchto dvou molekul, za účelem zjistit, jaký vliv má vazba fosforu na molekulu CK1. Pomocí výpočetních metod byla analyzována stabilita molekul, výskyt sekundárních struktur, případná změna torzních úhlů, fluktulace molekul.

Abstract:

In this thesis I focused on the comparison of phosphorylated and unphosphorylated molecules of enzyme casein kinase1, isoforms ε. Casein kinase belonging to the group transferases which carry functional groups. In the case of casein kinase1 is transferred phosphates. This enzyme in the C-ends exhibits absence of secondary structures, and therefore it can be defined as unstructured proteins. Effect of CK1 in the body is extensive, involved in a number of biologically important pathways. Using molecular modeling methods, by use software package AMBER were analysed MD trajectories of these two molecules, in order to determine the effect of the binding of phosphorus per molecule CK1. Using computational methods were analyzed stability of the molecules, the occurrence of secondary structures, or changing the torsion angles fluktulace molecules.
