Visualisation of tunnels in ChannelsDB using Mol*

Abstract:

Tunely v proteínoch hrajú kľúčovú rolu v biologických systémoch, pretože umožňujú transport ligandov dovnútra a von z aktívnych miest enýmov a ovplyvňujú biochemické reakcie a terapeutické dôsledky. Databáza ChannelsDB, ktorá obsahuje metrické a fyzikálno-chemické vlastnosti biomolekulárnych kanálov a tunelov, poskytuje informácie o vlastnostiach ako dĺžka, polomer a ďalších rôznych charakteristikách dôležitých pre analýzu biologických funkcií. Motivácia pre túto diplomovú prácu vyplýva z potreby nahradiť zastaraný a ďalej nepodporovaný nástroj LiteMol, ktorý bol predtým používaný v ChannelsDB. Táto práca vyvíja špecializované rozšírenie pre vizualizačný nástroj Mol*, ktoré umožňuje vizualizáciu týchto nevyhnutných štruktúr. Mol* bol vybraný kvôli svojim pokročilým schopnostiam vykresľovania, robustným nástrojom pre molekulárnu navigáciu a dynamickú vizualizáciu dát, ktoré spĺňajú požiadavky ChannelsDB. Pomocou výpočtových metód ako generovanie mesh-u a algoritmus marching cubes ponúka rozšírenie podrobné a interaktívne vizualizácie, ktoré zlepšujú pochopenie štrukturálnych a funkčných vlastností proteínových tunelov. Integráciou s Mol*, ChannelsDB profituje z lepších vizuálnych reprezentácií a analytických schopností, čo pomáha pri štúdiu biologických procesov kanálov a tunelov, a podporuje biochemický výskum.

Abstract:

Protein tunnels are crucial in biological systems, facilitating ligand transport to and from enzyme active sites and influencing biochemical reactions and therapeutic outcomes. ChannelsDB, a database cataloguing the metric and physicochemical properties of biomolecular channels and tunnels, offers insights into features such as length, radius, and other various properties important for biological function analysis. The motivation for this thesis stems from the need to replace the deprecated LiteMol tool previously used in ChannelsDB. This thesis develops a specialized extension for the Mol* visualization tool to implement the visualization of these essential structures. Mol* was selected for its advanced rendering capabilities, robust tools for molecular navigation, and dynamic data visualization, which meet the requirements of ChannelsDB. Using computational methods such as mesh generation and the marching cubes algorithm, the extension offers detailed and interactive visualizations that enhance our understanding of protein tunnels' structural and functional properties. By integrating with Mol*, ChannelsDB now benefits from improved visual representations and analytic capabilities, aiding in the study of channel-mediated biological processes and supporting biochemical research.
