Influence of the substituting base in the exon first nucleotide mutations on pre-mRNA splicing

Abstract:

Esenciálním krokem genové exprese eukaryot je redukce intronů z molekuly pre-mRNA za vzniku zralého transkriptu mRNA. Pro přesné vystřižení intronů je podstatné správné definování hranic mezi intronem a exonem, které jsou určovány konsenzuálními sekvencemi míst sestřihu rozpoznávaných spliceosomem. Narušení těchto míst může být pro sestřihovou reakci zásadní. Vznik nestandardních transkriptů pak může být příčinou řady geneticky podmíněných onemocnění. V této práci jsem ověřovala hypotézu, zda má u exonů začínajících nukleotidem G konkrétní substituující báze v prvním nukleotidu různý vliv na rozpoznání 3´ místa sestřihu a tudíž i na výsledný sestřih pre-mRNA. Pro ověření výše nastíněné hypotézy byla použita in vitro sestřihová minigenová analýza v buněčné linii HeLa v kombinaci s in silico predikčními nástroji. Výsledky potvrdily různé ovlivnění sestřihu pre-mRNA substituentem v prvním nukleotidu exonů zpravidla v pořadí od nejvíce ovlivňujícího: T>C>A. Toto pořadí souhlasí s přirozeným výskytem jednotlivých nukleotidů v první pozici exonu. Z toho lze odvodit, že síla vlivu jednotlivých nukleotidů je zřejmě odrazem míry jejich výskytu v konsenzuální sekvenci v místech sestřihu. Ověření tohoto závěru spolu se studiem souvisejících regulačních mechanismů by mohlo přispět k lepšímu porozumění rozpoznání akceptorového místa sestřihu, které není dosud zcela objasněné.

Abstract:

An essential step of eukaryotic gene expression is the reduction of introns from pre-mRNA molecule while forming a mature mRNA. Correct splicing requires precise border definition between intron and exon, which is determined by consensual sequences of splice sites recognized by spliceosome. Disruption of the splice sites can lead to aberrant splicing reaction. Production of aberrant transcripts may be the cause of many genetically determined diseases. This diploma thesis assesses the different influence of substituting bases in the first nucleotide of exons beginning with nucleotide G on the recognition of 3´ splice site and the splicing of the pre-mRNA. In vitro splicing minigene analysis in HeLa cell line combined with in silico prediction tools was used. Results confirm different influence on pre-mRNA splicing by substitution in the first exon nucleotide, generally in the order from the most affecting one: T>C>A. This order is in agreement with natural occurrence of specific nucleotides in the first exon position. It is possible that specific nucleotides affect the efficiency of splicing in a way that mirrors their occurrence in consensual sequence in splice sites. Further study of the splicing regulatory mechanisms could contribute to better understanding of recognition of the acceptor splice site, which is still not well understood.
