Fast methods of charge calculation

Abstract:

Atomové náboje jsou velmi užtečná veličina pro kvantifikaci elektronové hustoty . Mohou být využity k porozumění, určení a interpretaci mnoha vlastnotí molekul. Jednou z metod jak rychle a poměrně přesně předpovědět atomové náboje je metoda vyrovnání elektronegativit (Electronegativity Equalization Method - EEM), která využívá empirické parametry. Diplomová práce popisuje proces stanovení parametrů, které umožňují EEM vypočítat Mullikenovské atomové náboje pro proteiny. Pro práci byly použity dve nezávislé trénovací sety, vytvořené z framgmentů reálných PDB struktur: jeden obsahoval přes 20000 atomů, druhý přes 40000 atomů. Parametrizace byla provedena pro oba sety za použití různých definic atomových typů. V testovací fázi bylo použito 5 nezávislých testovacích molekul, které byly rovněž vytvořeny z fragmentů PDB struktur. Soubor kvalitních a přenositelných paramtrů byl získán pro prvky H, C, N, O, S a Ca. Výsledky ukazují, že rozsah trénovacího setu, způsob definice atomových typů a počet atomů ovlivňují kvalitu parametrů. Nejlepší parametry byly obdrženy pro trénovací set s většími molekulami, pro definici atomových typů podle chemického prvku (nebo přídatně jeho hybridizace) a při použití Sandersonova měřítka elektronegativity. Parametry, které byly vypočteny v této práci jsou vhodné pro rychlé výpočty Mullikenovských atomových nábojů pro celé proteiny za použití EEM.

Abstract:

Atomic charges are a useful way to quantify the electron density. They can be used to understand, determine and interpret many molecular properties. One fast and reasonably accurate way to determine atomic charges is the Electronegativity Equalization Method (EEM), which uses empirical parameters. The present thesis describes the process of obtaining parameters which render the EEM able to compute Mulliken atomic charges for proteins. Two mutually exclusive training sets were used, made up of fragments of real PDB structures: one with over 20000 atoms, the second with over 40000 atoms. The parameterization was performed for both training sets using various definitions of atomic types. Five completely independent test molecules were used in the testing phase, also made up of fragments of PDB structures. Parameter sets of good quality and transferability were obtained for the elements H, C, N, O, S and Ca. The results show that the size of the training set, the way the atom types are defined and the number of atoms of each type affect the performance of the parameters. The best parameters were obtained for the training set with larger molecules, when atoms types were defined according to chemical elements (or additionally hybridization states) and the Sanderson electronegativity scale was employed. The parameters obtained in this work are intended for the fast calculation of Mulliken atomic charges in full sized proteins using the Electronegativity Equalization Method.
