Telomeric chromatin in hypomethylated Arabidopsis thaliana and Nicotiana tabacum plants

Abstract:

Epigenetics examines modifications of DNA and histones proteins, which play a significant role in the regulation of gene expressions and other crucial processes in the cell. Telomeres, structures at the ends of linear chromosomes that are essential for maintenance of genome integrity, are also targets for these modifications. This diploma thesis in theoretical part summarizes basic data on epigenetic modifications with a focus on the mechanism and the study of DNA methylation and histones modifications. The second object of interest is the issue of telomeres and their epigenetic regulation. The practical part is devoted to the analysis of plant tissues affected by hypomethylating agents zebularine or DHPA. We analysed Arabidopsis thaliana plants, and mutant lines ddm1 and met1, which have a T-DNA insertion in the genes necessary to maintain stable DNA methylation pattern. Further, Nicotiana tabacum and cell culture TBY-2 were analysed. Based on the results from previous studies dealing with methylation of telomeric cytosines and telomere stability in hypomethylated plants, our analyses were focused on the study of telomere histones modifications and telomere transcripts TERRA in hypomethylated plants and cell culture. The results confirmed the dual state of telomeric chromatin with a predominance of heterochromatic mark H3K9me2. An interesting observation was that the level of this heterochromatic mark was significantly lower in seedlings of both plants compared to leaves. The analysis TERRA has been the subject of extensive optimization, but despite the efforts made, we failed to come up with a satisfactory result. Next aim was to analyse transcription of TERT gene sequence variants encoding the catalytic subunit of telomerase in hypomethylated N. tabacum and TBY-2 cell culture. Based on the critical evaluation of our data, no significant change of TERT transcription in hypomethylated tissues and cells was observed. It cannot be rule out that some changes may be related to the toxicity of epigenetically active substances cousing thus non-specific effects. Our results are discussed with respect to similar experiments focused on analysis of telomere chromatin, transcription of the TERT gene and level of TERRA transcripts in A. thaliana and N. tabacum plants.

Abstract:

Epigenetika zkoumá modifikace DNA a histonových proteinů, které se významnou měrou podílejí na regulaci genové exprese a na dalších zásadních procesech v buňce. Cílem těchto modifikací jsou i telomery, které tvoří konce lineárních chromozomů a v buňce mají významnou protektivní funkci. Diplomová práce v teoretické části sumarizuje základní poznatky o epigenetických modifikacích se zaměřením na mechanismus a studium methylace DNA a modifikací histonových proteinů. Druhým objektem zájmu je problematika telomer a jejich regulace prostřednictvím epigenetických modifikací.Praktická část práce je věnována analýze rostlinných pletiv ovlivněných hypomethylačními činidly zebularinem a DHPA. Analyzovány byly rostliny Arabidopsis thaliana a mutantní linie met1 a ddm1, které mají inzerci T-DNA v genech nezbytných pro zajištění stálého methylačního obrazu DNA, dále Nicotiana tabacum a buněčná kultura TBY-2. V návaznosti na předchozí studie, které se zabývali methylací telomerových cytosinů a stabilitou telomer v hypomethylovaných rostlinách, byly naše analýzy zaměřené na studium modifikací telomerových histonů a hladinu telomerových transkriptů TERRA v obou hypomethylovaných rostlinách a buněčné kultuře TBY-2. Výsledky potvrdily duální stav telomerového chromatinu s převahou heterochromatinové značky H3K9me2. Zajímavým výsledkem je, že v semenáčcích obou analyzovaných rostlin byla hladina této heterochromatinové značky výrazně nižší než v listech. Analýza transkriptů TERRA byla předmětem rozsáhlých optimalizací, nicméně i přes vynaložené úsilí se nepodařilo dospět k uspokojivým výsledkům. Dalším experimentem byla analýza transkripce sekvenčních variant genu TERT, kódujícího katalytickou podjednotku telomerasy v N. tabacum a buňkách TBY-2 ovlivněných hypomethylačními činidly. Na základě kritického zhodnocení našich dat však není možné formulovat žádnou závislost ovlivnění transkripce hypomethylačními činidly. Nelze vyloučit, že některé změny mohou souviset např. s toxicitou epigeneticky aktivních látek pro rostliny a tím pádem nespecifickými účinky. Výsledky jsou diskutovány s podobnými experimenty zaměřenými na analýzu telomerového chromatinu, transkripce genu TERT a hladiny transkriptů TERRA v rostlinách A. thaliana a N. tabacum.
