Calculation of binding free energy profiles of protein-dimer formation.

Abstract:

Tato diplomová práce se zaměřuje na výpočet volné energie dimerizace proteinu 14-3-3 a změn v struktuře spojených s tímto procesem. Proteiny 14-3-3 jsou přítomné ve všech eukaryotických organismech. Objevují se v různych izoformách, které mohou tvořit homo- a hetero- dimery. Jejich funkce v biologických systémech jsou rozmanité a můžou vázat velke množství proteinů a ligandů. Rovnováha mezi monomermi a dimermi proteinů 14-3-3 není zatím dobře charakterizována v literatuře. V této práci se snažíme popsat vazebný profil volné energie dimerizace pomocí počítačových simulací 14-3-3 izoformy metodami molekulové dynamiky. Výpočet vazebné energie protein-proteinových interakcí je netriviální úloha a různé postupy mohou vést k různym výsledkům. V této práci byly aplikovány dvě metody - replica exchange a milestoning s Voroného teselací, a více nastavení bylo testováno v případe metody milestoning. Vypočtené vazebné energie byly validovány analýzou fluorescenčních měření. Výsledky prezentované v této praci mohou být použité pro sestrojení efektivních výpočtových schémat popisujících 14-3-3 dimery, s možným simulováním různých izoforem anebo mutantů. Navíc analýza změn v strukturních vlastnostnech v simulovaném procesu disociace poskytuje náhled na charakter vazby.

Abstract:

The present thesis focuses on the free energy calculation of 14-3-3zeta protein dimerization and the structural changes associated with this process. 14-3-3 proteins are ubiquitous in eukaryotic organisms. They appear in various isoforms, which can form homo- or hetero-dimers. Their functions in biological systems are diverse and they can bind a large number of proteins and ligands. The equilibrium between monomers and dimers of 14-3-3 proteins is not yet well characterized in the literature. In the current work, an effort is made to describe the dimerization binding free energy profile computer simulations of the 14-3-3zeta isoform by means of molecular dynamics. The calculation of binding energies of protein-protein interactions is not a trivial task and various approaches can lead to different results. In this work, two different methods - replica exchange umbrella sampling and Voronoi-tessellated milestoning, are used, and multiple setups are tested for the milestoning method. The binding free energies obtained are validated by analysis of data from fluorescence measurements. The results presented in this work may be used for the construction of an efficient computation schemes describing 14-3-3 dimers, possibly using various isoforms or mutants. Furthermore, the analysis of changes in structural features during the simulated dissociation process, gives insights to the nature of the binding.
