Algorithms for Detecting Pathways in Large Protein Structures and Their Ensembles

Abstract:

Proteinové struktury a jejich analýza jsou jedním z hlavních směrů výzkumu v biochemii. K urychlení výzkumu byla v posledních letech uvedena celá řada podpůrných programů umožňujících vizuální prozkoumávání proteinových struktur a pokročilých výpočtů. Tyto počítačové metody předchází reálným laboratorním pokusům a jejich úkolem je snížit dobu potřebnou pro provedení reálných experimentů přímo v laboratoři. Náš výzkum v této oblasti se zaměřuje zejména na návrh nových algoritmů a metod použitelných k analýze proteinů. Jedním z produktů našeho výzkumu je aplikace CAVER, která slouží k výpočtu takzvaných tunelů. Tato práce prezentuje pokročilé metody, které byly vyvinuty v rámci řešení aplikace CAVER a CAVER Analyst – její grafické nadstavby. Spolu s analytickými nástroji program CAVER Analyst integruje pokročilé vizualizační techniky proteinových struktur. Práce je rozdělena do dvou hlavních částí. V první části se zaměřujeme na popis známých algoritmů sloužících pro detekci tunelů společně s nově navrženými algoritmy pro hledání tunelů v proteinových dynamikách. Druhá část práce se věnuje detekci tunelů ve velkých strukturách spolu s obecným problémem vyhledání volného místa uvnitř proteinu. V této části je obsažen i popis nového algoritmu pro výpočet tzv. pórů. Všechny algoritmy a metody prezentované v této práci byly vyvinuty v rámci spolupráce s biochemiky z Loschmidtových laboratoří Přírodovědecké fakulty Masarykovy univerzity. Implementované algoritmy byly rovněž touto skupinou důkladně otestovány. O jejich validitě svědčí mimo jiné i velké množství registrovaných uživatelů z celého světa.

Abstract:

Structure of proteins and their analysis forms one of the leading segments of the biochemical research. In the last decades, this area has been adopted also several in-silico solutions which enable to visually explore the protein structure and to perform various computations on it. These methods preceding the real in-vitro experiments can in consequence reduce the time and resources spent in laboratories. In our research, we concentrated mainly on the design of novel methods and approaches to the protein in-silico analysis. These efforts led to the development of the CAVER application which primarily aimed to calculate so called tunnels in proteins. However, during the long-term research, the basic solution was equipped with many advanced algorithms and features and their description forms the core of this thesis. Along with the CAVER algorithmic package, we also concentrated on the usability of computed results and developed the CAVER Analyst application. It is a software package enabling advanced visualization of protein structures and their ensembles. Of course, it integrates the algorithms designed and developed within the CAVER package and offers various features for the intuitive exploration of results of the computation. In this thesis we focus on two main areas. Firstly, we describe the traditional and our novel algorithms and methods for the detection of tunnels in protein dynamics. In the second part, we concentrate on the general problem of detection the empty space inside the macromolecular structures, where we also proposed novel solutions for the computation of tunnels and pores. All algorithms and methods presented in this thesis were designed in close cooperation with biochemists from the Loschmidt Laboratories at the Faculty of Science, Masaryk University. The implementation was thoroughly tested by this group and this attentive approach was rewarded by the large number of users of our software worldwide.
