Laboratory experiment design for phylogeny reconstruction of bats with geomycosis based on selected genes

Abstract:

Tato práce se zabývá infekčním onemocněním syndromem bílého nosu (WNS) u hibernujících netopýrů, které je způsobeno mikroskopickou plísní Geomyces destructants. Ta způsobuje nadměrné vypařování vody pokožkou, častější probouzení z hibernace a neočekávané ztráty tělesného tuku. Na následky onemocnění masově hynou populace netopýrů v Severní Americe. Výskyt onemocnění je v Evropě potvrzen, ale není doprovázen vysokou úmrtností. Rezistence netopýrů v Evropě může být způsobena rozdílem v nukelotidové sekvenci proteinů metabolismu vody nebo pokožky. Pro identifikaci variabilních úseků je provedeno mapování oligonukleotidů pocházejících z transkriptomu Mytois myotis z České republiky na padesát vybraných nukleotidových sekvencí proteinů ze sedmi druhů netopýrů získaných z EMBL-EBI databáze. Pomocí zarovnání konsenzuální sekvence vzniklé z mapování a referenční sekvence jsou nalezeny konzervativní úseky, pro které jsou navrženy primery vhodné pro PCR amplifikaci. Produkty vzniklé PCR amplifikací budou osekvenovány a použíty k sestavení fylogenetického stromu. Na jeho základě bude možné identifikovat populace netopýrů, které mají šanci přežít.

Abstract:

This thesis deals with the white-nose syndrome (WNS) disease infecting hibernating bats, which is cause by microscopic fungus Geomyces destructants. The fungus causes excessive water evaporation through skin, more frequent arousing, and unexpected looses of body fat. The populations of bats in the North America are dying massively because of WNS. The presence of the disease is also confirmed in Europe, but it is not accompanied by high mortality. The resistance of the bats in Europe may be caused by a difference in nucleotide sequences of proteins related to water metabolism or epidermis. To identify the variable regions, mapping of oligonucleotides from the transcriptome of Myotis myotis from the Czech Republic on fifty selected nucleotide protein sequences of seven species of bats obtained from the EMBL-EBI database is performed. Using alignment of consensus sequence created from the mapping and the reference sequence, the conserved regions are found, and are used to design primers suitable for PCR amplification. The products created by the PCR amplification will be sequenced and used to construct a phylogenetic tree. The tree could be used to identify populations of bats, which have a chance to survive.
