Evaluation of available functional annotation pipelines to unveil functional potential of microorganisms with claimed probiotic properties

Abstract:

V posledních letech přibývá studií, které zkoumají lidský střevní mikrobiom. Střevní mikrobiom má významný vliv na zdraví svého hostitele, přičemž dysbióza mikrobiomu je spojena s řadou onemocnění. Proto má zkoumání funkcí mikrobiálních společenstev velký význam. Cílem funkční anotace je přiřadit proteinům nebo genům biologický význam a na výběr je řada způsobů. Neexistují však žádné definované standardy pro hodnocení nástrojů pro funkční anotaci. V této práci jsou porovnávány dva nástroje: MicrobeAnnotator a eggNOG-mapper. Pro hodnocení výsledků funkční anotace je použito společenství bakteriálních kmenů s deklarovanými probiotickými vlastnostmi.

Abstract:

There is an increasing number of studies from recent years that explore the human gut microbiome. The gut microbiome has a significant impact on its host’s health, while dysbiosis of the microbiome is associated with a number of diseases. This is why investigating functions of microbial communities is of great importance. Functional annotation aims to assign biological meaning to proteins or genes, and there is a variety of pipelines to choose from. However, there are no defined standards for evaluating functional annotation tools. In this thesis, two pipelines are compared: MicrobeAnnotator and eggNOG-mapper. A community of bacterial strains with claimed probiotic properties is used for the functional annotation results evaluation.
