Charakterizace mikroflóry trávicího traktu volně žijících goril nížinných (Gorilla gorilla gorilla)

Description of microflora of gastrointestinal tract of free living western lowland gorillas (Gorilla gorilla gorilla)

Abstract:

V předkládané práci byla zkoumána mikroflóra gastrointestinálního traktu (GIT) volně žijících goril nížinných (Gorilla gorilla gorilla) z národního parku Dzanga Ndoki ve Středoafrické republice. Pomocí molekulárních nekultivačních metod (PCR-DGGE a qPCR) byla popsána, kvantifikována a porovnána mikroflóra (i) dvou plně habituovaných skupin, jedné skupiny v procesu habituace a jedné nehabituované skupiny goril, (ii) jednotlivých goril z plně habituované skupiny sledované ve dvou následujících letech a (iii) volně žijících goril a goril žijících v zajetí v českých ZOO. Fragmenty bakteriální DNA z DGGE byly osekvenovány a získané sekvence byly porovnány s EMBL databází nukleotidů (GenBank). U všech studovaných skupin goril patřila většina získaných sekvencí dosud nekultivovaným bakteriím. Nejčastěji identifikované bakterie patřily do kmene Firmicutes. Pomocí klastrové analýzy bylo zjištěno, že jedinci v rámci jedné plně habituované skupiny a v rámci skupiny v procesu habituace mají relativně podobné mikrobiální profily, zatímco profily jedinců z druhé habituované skupiny a nehabituované skupiny se v rámci skupiny lišily. Metodou qPCR byly kvantifikovány vybrané skupiny bakterií: skupina Clostridium leptum, skupina Bacteroides, skupina Bifidobacterium, skupina Lactobacillus a Enterobacteriaceae. U skupin Lactobacillus a Enterobacteriacea byly zjištěny signifikantní rozdíly v počtech bakterií mezi skupinami goril, což může být spojeno s působením stresu během procesu habituace. Časové změny v mikroflóře u jedinců z plně habituované skupiny nebyly klastrovou analýzou potvrzeny; výsledky z qPCR však ukázaly, že počty bakterií ve skupině Lactobacillus byly vyšší ve vzorcích z roku 2009. Jako nejpočetnější skupina bakterií byla u volně žijících goril i goril ze zajetí stanovena skupina Clostridium leptum. Signifikantní rozdíly v počtech bakterií u goril z volné přírody a ze zajetí byly pozorovány u skupin Bifidobacterium, Bacteroides a Enterobacteriacea, což může být pravděpodobně způsobeno odlišnou potravou, kontaktem s člověkem a také případným podáváním antibiotik. Tato studie přispěla k celkovému poznání mikroflóry GIT goril, což může následně přispět k zlepšení jejich welfare v zajetí a při ochraně volně žijících populací.

Abstract:

We studied microflora of gastrointestinal tract (GIT) of wild western lowland gorillas (Gorilla gorilla gorilla) from Dzanga Ndoki National Park, Central African Republic. Using molecular non-cultivation techniques (PCR-DGGE and qPCR) we described, quantified, and compared gastrointestinal microflora of (i) two fully-habituated gorilla groups, one group under habituation, and one completely unhabituated group, (ii) individual gorillas of one fully-habituated group in two consecutive years, and (iii) wild and captive gorillas from Czech Zoos. Fragments of bacterial DNA obtained from DGGE analyses were identified by sequencing and were assigned to those in the EMBL (GenBank) database. In all gorilla groups, a high number of uncultured bacteria were detected. Most of the identified bacteria belonged to the phylum Firmicutes. Using clustering analyses it was shown that the profiles of GIT microflora within one habituated group and the group under habituation were relatively similar; on the contrary, profiles obtained from the second habituated group and the unhabituated group did not clearly cluster according to group. Using qPCR, selected bacterial groups, namely the Clostridium leptum group, Bacteroides group, Bifidobacterium group, Lactobacillus group, and Enterobacteriaceae, were quantified. Significant differences in counts of the Lactobacillus group and Enterobacteriaceae among gorilla groups were detected, which can be linked to exposure to stress during the habituation process. The cluster analysis did not reveal any temporal changes in gut microflora in individual gorillas from the fully-habituated group; however, using qPCR it was detected that lactobacilli counts were higher in samples collected in 2009. The Clostridium leptum group was the most numerous group of bacteria for both wild and captive gorillas. Significant differences in counts of bacteria in the Bifidobacterium group, Bacteroides group, and Enterobacteriacea were detected between wild and captive gorillas, which can be caused by different diet, contact with people, and occasional antibiotic treatment. This study improved our knowledge about GIT microflora of gorillas and can contribute to the improvement of their welfare in captivity and conservation practices for wild populations.
