Assignment of NMR spectra of dimerization domain of regulatory subunit RII of cAMP-dependent protein kinase

Abstract:

Regulace metabolismu je klíčovou podmínkou přežití všech organismů. Jednou z velkých skupin regulačních enzymů jsou proteinkinasy, které často plní funkci přepínačů v metabolických drahách. cAMP-dependentní proteinkinasa (také proteinkinasa A, PKA) je nejznámější a dobře popsaná proteinkinasa, která hraje klíčovou roli v mnoha důležitých buněčných procesech, včetně růstu buněk a buněčné diferenciace. Aktivita a substrátová specifita PKA je ovlivňována interakcemi s A-kinase anchoring proteiny (AKAPs), které směřují PKA ke specifickým buněčným strukturám. Jedním z AKAPs je microtubule-associated protein 2c (MAP2c), vnitřně neuspořádaný protein studovaný v naší laboratoři. N-terminální část MAP2c interaguje s dvojicí dimerizačních domén RII$\alpha$ podjednotky PKA (RIIDD). Součástí této práce byla exprese RIIDD a nahrání a přiřazení jejích NMR spekter. Dalším krokem bylo nahrání a přiřazení NMR spekter RIIDD v komplexu s N-terminálním fragmentem MAP2c (1--159). Výsledkem bylo kompletní přiřazení hlavního řetězce RIIDD v komplexu s MAP2c fragmentem a téměř kompletní přiřazení hlavního řetězce volné RIIDD (vyjma reziduí A2, Q19 a R27). V NMR spektrech RIIDD--MAP2c komplexu jsme pozorovali výskyt dvou peaků pro většinu reziduí z centrální části sekvence RIIDD. Je to způsobeno asymetrií komplexu, ve kterém každý monomer RIIDD interaguje s jinou částí MAP2c. Jak ve spektrech volné RIIDD, tak ve spektrech RIIDD v komplexu s MAP2c jsme pozorovali také výskyt dvou peaků pro rezidua z C-terminálního konce sekvence RIIDD. To může být vysvětleno přítomostí cis- i trans-konformace sousedního prolinového rezidua. Tato hypotéza bude ověřena nebo vyvrácena pomocí přiřazení bočních řetězců RIIDD.

Abstract:

Regulation of metabolism is a key condition of life of all organisms. One of the abundant groups of regulatory enzymes are proteinkinases, that often function as the switches in metabolic pathways. cAMP-dependent protein kinase (also protein kinase A, PKA) is a best known and well investigated protein kinase playing a crucial role in many important cellular processes, including cell growth and differentiation. The activity and substrate specifity of PKA is influenced by the interaction with the A-kinase anchoring proteins (AKAPs), targeting PKA to the specific subcellular components. One of the AKAPs is microtubule-associated protein 2c (MAP2c), an intrinsically disorderd protein studied in our laboratory. The N-terminal part of MAP2c interacts with the dimer of the dimerization and docking domain of the RII$\alpha$ subunit of PKA (RIIDD). In this bachelor thesis project, RIIDD was expressed, and its NMR spectra were recorded and assigned. In the next step, the NMR spectra of the RIIDD in complex with the N-terminal fragment of MAP2c (1--159) were acquired and assigned. As a result, we assigned the complete backbone of the RIIDD in complex with the MAP2c fragment and almost complete backbone of the free RIIDD (except for the residues A2, Q19, and R27). In the NMR spectra of the RIIDD--MAP2c complex we obtained two peaks for the most residues in the central part of the RIIDD sequence. This is caused by the assymetry of the complex, in which each RIIDD monomer interacts with different part of MAP2c. Both in the NMR spectra of the free RIIDD and the RIIDD in complex with MAP2c fragment, we also observed residues providing two different peaks in the C-terminal part of the RIIDD sequence. This fact can be explained by the presence of both cis- and trans-conformations of the neighbouring proline residue. This hypothesis will be proved or disproved by the side-chain assignment of the free RIIDD.
