Analysis of entire genomes for triplex-forming sequences

Anotácia:

Triplexové struktury DNA mohou mít vliv na některé funkce v rámci buňky, například mohou způsobit inhibici genové exprese. Podobný vliv však mohou mít i jiné struktury a úseky na chromozomech a proto je zajímavé tyto úseky a struktury analyzovat. Speciálním typem takové analýzy je zjišťování vztahu mezi jednotlivými druhy těchto struktur, zejména pak vzhledem ke strukturám triplexovým, u kterých byly prokázány určité vlastnosti. Náplní této práce je vývoj aplikace na obecnou analýzu výskytu pozic s určitými charakteristickými znaky a jejich vztahu k triplexovým strukturám. Sledovanými vlastnostmi jsou bohatost úseků na určité nukleotidy, palindromatické struktury a jiné. Výsledná aplikace byla navržena tak, aby byla spustitelná na různých operačních systémech. Charakteristickou vlastností je snadná rozšiřitelnost programu o další vstupní a výstupní formáty, možné způsoby interního zpracování datových struktur a nové typy analýz.

Abstract:

Triplex DNA may affect some functions in the cell, for example may cause inhibition of gene expression. A similar effect may also have other structures or parts of chromosomes and therefore it is interesting to analyze these sections and structures. A special type of such analysis is the identification of the relationship between different types of structures, especially to the triplex structures, where some interesting properties have been proven. The aim of this thesis is to develop an application for a general analysis of positions with certain properties and their relationship to triplex structures of DNA. The properties that are included are nucleotide richness of some parts of DNA, palindromic structures etc. The final application was designed so that it runs on different operating systems. A basic attribute is easy expandability of the program for additional input and output formats, possible ways of processing the internal data structures and new types of analysis.
